Across scientific disciplines, there is a rapidly growing recognition of the need for more statistically robust, transparent approaches to data visualization. Complementary to this, many scientists have called for plotting tools that accurately and transparently convey key aspects of statistical effects and raw data with minimal distortion. Previously common approaches, such as plotting conditional mean or median barplots together with error-bars have been criticized for distorting effect size, hiding underlying patterns in the raw data, and obscuring the assumptions upon which the most commonly used statistical tests are based. Here we describe a data visualization approach which overcomes these issues, providing maximal statistical information while preserving the desired 'inference at a glance' nature of barplots and other similar visualization devices. These "raincloud plots" can visualize raw data, probability density, and key summary statistics such as median, mean, and relevant confidence intervals in an appealing and flexible format with minimal redundancy. In this tutorial paper, we provide basic demonstrations of the strength of raincloud plots and similar approaches, outline potential modifications for their optimal use, and provide open-source code for their streamlined implementation in R, Python and Matlab ( https://github.com/RainCloudPlots/RainCloudPlots). NeuroKit2 is an open-source, community-driven, and user-centered Python package for neurophysiological signal processing. It provides a comprehensive suite of processing routines for a variety of bodily signals (e.g., ECG, PPG, EDA, EMG, RSP). These processing routines include high-level functions that enable data processing in a few lines of code using validated pipelines, which we illustrate in two examples covering the most typical scenarios, such as an event-related paradigm and an interval-related analysis. The package also includes tools for specific processing steps such as rate extraction and filtering methods, offering a trade-off between high-level convenience and fine-tuned control. Its goal is to improve transparency and reproducibility in neurophysiological research, as well as foster exploration and innovation. Its design philosophy is centred on user-experience and accessibility to both novice and advanced users.

NeuroKit2: A Python toolbox for neurophysiological signal processing

Multi-omics, variously called integrated omics, pan-omics, and trans-omics, aims to combine two or more omics data sets to aid in data analysis, visualization and interpretation to determine the mechanism of a biological process. Multi-omics efforts have taken center stage in biomedical research leading to the development of new insights into biological events and processes. However, the mushrooming of a myriad of tools, datasets, and approaches tends to inundate the literature and overwhelm researchers new to the field. The aims of this review are to provide an overview of the current state of the field, inform on available reliable resources, discuss the application of statistics and machine/deep learning in multi-omics analyses, discuss findable, accessible, interoperable, reusable (FAIR) research, and point to best practices in benchmarking. Thus, we provide guidance to interested users of the domain by addressing challenges of the underlying biology, giving an overview of the available toolset, addressing common pitfalls, and acknowledging current methods' limitations. We conclude with practical advice and recommendations on software engineering and reproducibility practices to share a comprehensive awareness with new researchers in multi-omics for end-to-end workflow.

Binder is an open source web service that lets users create sharable, interactive, reproducible environments in the cloud. It is powered by other core projects in the open source ecosystem, including JupyterHub and Kubernetes for managing cloud resources. Binder works with pre-existing workflows in the analytics community, aiming to create interactive versions of repositories that exist on sites like GitHub with minimal extra effort needed. Binder 2.0 - Reproducible, interactive, sharable environments for science at scale

nbgrader is a flexible tool for creating and grading assignments in the Jupyter Notebook (Kluyver et al., 2016). nbgrader allows instructors to create a single, master copy of an assignment, including tests and canonical solutions. From the master copy, a student version is generated without the solutions, thus obviating the need to maintain two separate versions. nbgrader also automatically grades submitted assignments by executing the notebooks and storing the results of the tests in a database. After auto-grading, instructors can manually grade free responses and provide partial credit using the formgrader Jupyter Notebook extension. Finally, instructors can use nbgrader to leave personalized feedback for each student’s submission, including comments as well as detailed error information.
