Gas-phase spectroscopy lends itself ideally to the study of isolated molecules and provides important data for comparison with theory. In recent years, we have seen enormous progress in the study of biomolecular building blocks in the gas phase. The motivation for such work is threefold: (a) It is important to distinguish between intrinsic molecular properties and properties that result from the biological environment. (b) Gas-phase spectroscopy of clusters provides insights into fundamental interactions and into microsolvation. (c) Gas-phase data support quantum-chemical calculations. This review focuses on the current status of (poly)amino acids and DNA bases. Recent results help elucidate structure and hydrogen-bonded interactions, as well as showcase a successful interplay between theory and experiment.

Gas-phase spectroscopy of biomolecular building blocks.

While the marriage of mass spectrometry and laser spectroscopy is not new, developments over the last few years in this relationship have opened up new horizons for the spectroscopic study of biological molecules. The combination of electrospray ionisation for producing large biological molecules in the gas phase together with cooled ion traps and multiple-resonance laser schemes are allowing spectroscopic investigation of individual conformations of peptides with more than a dozen amino acids. Highly resolved infrared spectra of single conformations of such species provide important benchmarks for testing the accuracy of theoretical calculations. This review presents a number of techniques employed in our laboratory and in others for measuring the spectroscopy of cold, gas-phase protonated peptides. We show examples that demonstrate the power of these techniques and evaluate their extension to still larger biological molecules.

Spectroscopic studies of cold, gas-phase biomolecular ions

How many solvent molecules are required to solvate an amino acid? This apparently simple question, which relates to the number of solvent molecules necessary to change the amino acid from its gas-phase neutral structure to the zwitterionic solvated structure, remains unanswered to date. Here we present experimental and theoretical (density functional theory:  B3LYP/6-31+G**) infrared spectra for tryptophan−watern complexes where n = 1−6, which suggest that the zwitterionic structure becomes competitive in energy at the high end of the series. Compelling evidence for a gradual transition to zwitterionic structures comes from tryptophan−methanol complexes up to n = 9. Starting from n = 5, the infrared spectra show increasing intensity in the diagnostic asymmetric COO- stretch and in the weaker NH3+ bending modes as the cluster size increases. Moreover, convergence toward the Fourier transform infrared spectrum of a solution of tryptophan in methanol is clearly observed. For small solvent complexes (n = 1−4)...

Stepwise solvation of an amino acid: the appearance of zwitterionic structures.

We studied the photoionization of 2-pyridone and its tautomer, 2-hydroxypyridine by means of VUV synchrotron radiation coupled to a velocity map imaging electron/ion coincidence spectrometer. The photoionization efficiency (PIE) spectrum is composed of steps. The state energies of the [2-pyridone]+ cation in the ground and A excited electronic states, as well as of the [2-hydroxypyridine]+ cation in the electronic ground state, are determined. The slow photoelectron spectra (SPES) are dominated by the 000 transitions to the corresponding electronic states together with several weaker bands corresponding to the population of the pure or combination vibrational bands of the cations. These vibrationally-resolved spectra compare very well with state-of-the-art calculations. Close to the ionization thresholds, the photoionization of these molecules is found to be mainly dominated by a direct process whereas the indirect route (autoionization) may contribute at higher energies.

Photoionization of 2-pyridone and 2-hydroxypyridine

The intrinsic strength of pi interactions in conjugated and hyperconjugated molecules has been calculated using density functional theory by energy decomposition analysis (EDA) of the interaction energy between the conjugating fragments. The results of the EDA of the trans-polyenes H2C=CH-(HC=CH)n-CH=CH2 (n = 1-3) show that the strength of pi conjugation for each C=C moiety is higher than in trans-1,3-butadiene. The absolute values for the conjugation between Si=Si pi bonds are around two-thirds of the conjugation between C=C bonds but the relative contributions of DeltaE pi to DeltaE orb in the all-silicon systems are higher than in the carbon compounds. The pi conjugation between C=C and C=O or C=NH bonds in H2C=CH--C(H)=O and H2C=CH-C(H)=NH is comparable to the strength of the conjugation between C=C bonds. The pi conjugation in H2C=CH-C(R)=O decreases when R = Me, OH, and NH2 while it increases when R = halogen. The hyperconjugation in ethane is around a quarter as strong as the pi conjugation in ethyne. Very strong hyperconjugation is found in the central C-C bonds in cubylcubane and tetrahedranyltetrahedrane. The hyperconjugation in substituted ethanes X3C-CY3 (X,Y = Me, SiH3, F, Cl) is stronger than in the parent compound particularly when X,Y = SiH3 and Cl. The hyperconjugation in donor-acceptor-substituted ethanes may be very strong; the largest DeltaE pi value was calculated for (SiH3)3C-CCl3 in which the hyperconjugation is stronger than the conjugation in ethene. The breakdown of the hyperconjugation in X3C-CY3 shows that donation of the donor-substituted moiety to the acceptor group is as expected the most important contribution but the reverse interaction is not negligible. The relative strengths of the pi interactions between two C=C double bonds, one C=C double bond and CH3 or CMe3 substituents, and between two CH3 or CMe3 groups, which are separated by one C-C single bond, are in a ratio of 4:2:1. Very strong hyperconjugation is found in HC[triple bond]C-C(SiH3)3 and HC[triple bond]C-CCl3. The extra stabilization of alkenes and alkynes with central multiple bonds over their terminal isomers coming from hyperconjugation is bigger than the total energy difference between the isomeric species. The hyperconjugation in Me-C(R)=O is half as strong as the conjugation in H2C=CH-C(R)=O and shows the same trend for different substituents R. Bond energies and lengths should not be used as indicators of the strength of hyperconjugation because the effect of sigma interactions and electrostatic forces may compensate for the hyperconjugative effect.

Direct estimate of the strength of conjugation and hyperconjugation by the energy decomposition analysis method.

L-phenylalanine (Phe), one of the aromatic amino acids, and its hydrated clusters were generated in supersonic expansion and investigated by resonant two-photon ionization. Excitation spectra of Phe and Phe–(H2O)1 were obtained near their S0–S1 origins. We found that, by comparing the experimental results with the density functional theory and ab initio calculations, the water in Phe–(H2O)1 tends to form a cyclic hydrogen bond at the carboxyl group while inducing little change in the corresponding monomer structure. No sign of water making bridged hydrogen bonds with both polar groups was found. In order to form the cyclic hydrogen bond, hydration takes place only with the conformers whose carboxyl hydrogen is free, i.e., not occupied in the intramolecular hydrogen bonding with the amino nitrogen in the monomer.

Conformation-dependent ionization of l-phenylalanine: structures and energetics of cationic conformers

A prototypical case of a molecular radical cation is reported whose electrostatic charge distribution is determined entirely and uniquely by its conformational structures. Experimental observation of charge distribution in a molecular ion was for the first time demonstrated to be feasible by optical spectroscopy in the case of l-phenylalanine cation by utilizing the fact that its photodissociation propensity is entirely determined by the electronic character of its charge distribution. The cationic charge was explicitly shown to be localized in a single site or two different sites depending on the molecular conformation.

Spectroscopic observation of conformation-dependent charge distribution in a molecular cation.

A recently proposed phenomenon of charge division in a molecular cation [K. T. Lee et al., J. Am. Chem. Soc. 129, 2588 (2007)] was examined in a number of molecules by experiment and theory. We investigated the spatial distribution of electrostatic charge in the cation of the following benzene derivatives: n-propylbenzene (PB), 3-phenylpropionic acid (PPA), 2-phenylethyl alcohol (PEAL), and 2-phenylethylamine (PEA). A density functional theory calculation indicated that the positive charge was divided into two cationic charge cores in both conformers of PEA+, while it is localized mainly on the phenyl group in PB+, PPA+, and PEAL+. This finding was experimentally verified by the characteristic range of electronic transition of these species reflected in the fragmentation pattern of the mass spectra. The degree of charge division in PEA+ was slightly less than in the cationic conformers of L-phenylalanine in its subgroup II. The charge distribution in a phenyl-containing cation is suggested to depend on whether there exists a functional group that can act as a competing charge core against the phenyl ring.
