Journal ArticleDOI
The Pfam protein families database in 2019.
Sara El-Gebali,Jaina Mistry,Alex Bateman,Sean R. Eddy,Aurelien Luciani,Simon C. Potter,Matloob Qureshi,Lorna Richardson,Gustavo A. Salazar,Alfredo Smart,Erik L. L. Sonnhammer,Layla Hirsh,Layla Hirsh,Lisanna Paladin,Damiano Piovesan,Silvio C. E. Tosatto,Robert D. Finn +16 more
TL;DR: A significant comparison to the structural classification database that led to the creation of 825 new families based on their set of uncharacterized families (EUFs) was carried out and Pfam entries were connected to the Sequence Ontology (SO) through mapping of the Pfam type definitions to SO terms.
Journal ArticleDOI
RepeatsDB 2.0: improved annotation, classification, search and visualization of repeat protein structures.
Lisanna Paladin,Layla Hirsh,Layla Hirsh,Damiano Piovesan,Miguel A. Andrade-Navarro,Andrey V. Kajava,Silvio C. E. Tosatto +6 more
TL;DR: A new version of RepeatsDB is provided with an improved classification schema including high quality annotations for ∼5400 protein structures and a new classification level has been introduced on top of the existing scheme as an independent layer for sequence similarity relationships at 40%, 60% and 90% identity.
Journal ArticleDOI
RepeatsDB in 2021: improved data and extended classification for protein tandem repeat structures.
Lisanna Paladin,Martina Bevilacqua,Sara Errigo,Damiano Piovesan,Ivan Mičetić,Marco Necci,Alexander Miguel Monzon,María Laura Fabre,José Luis López,Juliet F. Nilsson,Javier Rios,Pablo Lorenzano Menna,Maia Diana Eliana Cabrera,Martin Gonzalez Buitron,Mariane Gonçalves Kulik,Sebastian Fernandez-Alberti,María Silvina Fornasari,Gustavo Parisi,Antonio Lagares,Layla Hirsh,Miguel A. Andrade-Navarro,Andrey V. Kajava,Silvio C. E. Tosatto +22 more
TL;DR: The major conceptual change compared to the previous version is the hierarchical classification combining top levels based solely on structural similarity with two new levels requiring sequence similarity and describing repeat motifs in collaboration with Pfam.
Journal ArticleDOI
Classification of β-hairpin repeat proteins
Daniel B. Roche,Phuong Do Viet,Anastasia Bakulina,Layla Hirsh,Silvio C. E. Tosatto,Andrey V. Kajava +5 more
TL;DR: This work classified the BHR proteins, compared structures, sequences of repeat motifs, functions and distribution across the major taxonomic kingdoms of life and within organisms, and identified six different BHR folds in tandem repeat proteins of Class III (elongated structures) and one BHR fold (up-and-down β-barrel) in Class IV ("closed" structures).
Journal ArticleDOI
Identification of repetitive units in protein structures with ReUPred
TL;DR: ReUPred is a novel method for the fast automatic prediction of repeat units and repeat classification using an extensive Structure Repeat Unit Library (SRUL) derived from RepeatsDB that outperforms two recent state-of-the-art methods for the repeat unit identification problem.
