Because less than one-third of clinically relevant fusaria can be accurately identified to species level using phenotypic data (i.e., morphological species recognition), we constructed a three-locus DNA sequence database to facilitate molecular identification of the 69 Fusarium species associated with human or animal mycoses encountered in clinical microbiology laboratories. The database comprises partial sequences from three nuclear genes: translation elongation factor 1 (EF-1), the largest subunit of RNA polymerase (RPB1), and the second largest subunit of RNA polymerase (RPB2). These three gene fragments can be amplified by PCR and sequenced using primers that are conserved across the phylogenetic breadth of Fusarium. Phylogenetic analyses of the combined data set reveal that, with the exception of two monotypic lineages, all clinically relevant fusaria are nested in one of eight variously sized and strongly supported species complexes. The monophyletic lineages have been named informally to facilitate communication of an isolate’s clade membership and genetic diversity. To identify isolates to the species included within the database, partial DNA sequence data from one or more of the three genes can be used as a BLAST query against the database which is Web accessible at FUSARIUM-ID (http://isolate.fusariumdb.org) and the Centraalbureau voor Schimmelcultures (CBS-KNAW) Fungal Biodiversity Center (http://www.cbs.knaw.nl/fusarium). Alternatively, isolates can be identified via phylogenetic analysis by adding sequences of unknowns to the DNA sequence alignment, which can be downloaded from the two aforementioned websites. The utility of this database should increase significantly as members of the clinical microbiology community deposit in internationally accessible culture collections (e.g., CBS-KNAW or the Fusarium Research Center) cultures of novel mycosis-associated fusaria, along with associated, corrected sequence chromatograms and data, so that the sequence results can be verified and isolates are made available for future study.

This review is intended to provide plant pathologists and other scientists with a current overview of the most important Fusarium phytopathogens and mycotoxin producers. Knowledge of Fusarium species diversity and their evolutionary relationships has increased dramatically due to the application of multilocus molecular phylogenetics and genealogical concordance phylogenetic species recognition over the past 15 years. Currently Fusarium is estimated to comprise at least 300 genealogically exclusive phylogenetic species; however, fewer than half have been formally described. The most important plant pathogens reside in the following four groups: the F. fujikuroi species complex noted for Bakanae of rice, ear rot of maize, pitch canker of pine and several species that contaminate corn and other cereals with fumonisin mycotoxins; the F. graminearum species complex including the primary agents causing Fusarium head blight of wheat and barley that contaminate grain with trichothecene mycotoxins; the F. oxysporum species complex including vascular wilt agents of over 100 agronomically important crops; and the F. solani species complex, which includes many economically destructive foot and root rot pathogens of diverse hosts. Several other Fusarium phytopathogens reported from Japan and nested within other species complexes are reviewed briefly. With the abandonment of dual nomenclature, a broad consensus within the global community of Fusarium researchers has strongly supported the unitary use of the name Fusarium instead of several teleomorph names linked to it. Plant pathologists and other scientists needing accurate identifications of Fusarium isolates are encouraged to use Fusarium-ID and Fusarium MLST, Internet accessible websites dedicated to the molecular identification of Fusarium species.

Systematics of key phytopathogenic Fusarium species: current status and future challenges

The genus Neocosmospora (Fusarium solani species complex) contains saprobes, plant endophytes and pathogens of major economic significance as well as opportunistic animal pathogens. Advances in biological and phylogenetic species recognition revealed a rich species diversity which has largely remained understudied. Most of the currently recognised species lack formal descriptions and Latin names, while the taxonomic utility of old names is hampered by the lack of nomenclatural type specimens. Therefore, to stabilise the taxonomy and nomenclature of these important taxa, we examined type specimens and representative cultures of several old names by means of morphology and phylogenetic analyses based on rDNA (ITS and LSU), rpb2 and tef1 sequences. Sixty-eight species are accepted in Neocosmospora, 29 of them described herein as new; while 13 new combinations are made. Eleven additional phylogenetic species are recognized, but remain as yet undescribed. Lectotypes are proposed for eight species, seven species are epitypified and two species are neotypified. Notes on an additional 17 doubtful or excluded taxa are provided.

Back to the roots: a reappraisal of Neocosmospora.

Sudden death syndrome (SDS) of soybean has become a serious constraint to the production of this crop in North and South America. Phenotypic and multilocus molecular phylogenetic analyses, as well as pathogenicity experiments, have demonstrated that four morphologically and phylogenetically distinct fusaria can induce soybean SDS. Published molecular diagnostic assays for the detection and identification of these pathogens have reported these pathogens as F. solani, F. solani f. sp. glycines, or F. solani f. sp. phaseoli, primarily because the species limits of these four pathogens were only recently resolved. In light of the recent discovery that soybean SDS and Phaseolus and mung bean root rot (BRR) are caused by four and two distinct species, respectively, multilocus DNA sequence analyses were conducted to assess whether any of the published molecular diagnostic assays were species-specific. Comparative DNA sequence analyses of the soybean SDS and BRR pathogens revealed that highly conserved regions of three loci were used in the design of these assays, and therefore none were species-specific based on our current understanding of species limits within the SDS-BRR clade. Prompted by this finding, we developed a high-throughput multilocus genotyping (MLGT) assay which accurately differentiated the soybean SDS and two closely related Phaseolus and mung BRR pathogens based on nucleotide polymorphism within the nuclear ribosomal intergenic spacer region rDNA and two anonymous intergenic regions designated locus 51 and 96. The single-well diagnostic assay, employing flow cytometry and a novel fluorescent microsphere array, was validated by independent multilocus molecular phylogenetic analysis of a 65 isolate design panel. The MLGT assay was used to reproducibly type a total of 262 soybean SDS and 9 BRR pathogens. The validated MLGT array provides a unique molecular diagnostic for the accurate identification and molecular surveillance of these economically important plant pathogens.

Soybean Sudden Death Syndrome Species Diversity Within North and South America Revealed by Multilocus Genotyping

Isolation, identification and yield losses associated with sudden death syndr ome in soybeans in Argentina The main objectives of this work were to isolate and identify the causal agents of sudden death syndrome (SDS) from samples collected in different Argentinean localities, to quantify its incidence, and to estimate yield losses. Two hundred and fifteen roots from plants with typical SDS foliar symptoms were analyzed. In order to perform pathogenicity tests, two bioassays were conducted in the greenhouse. Yield losses were estimated in a field trial located in Pergamino by quantification and comparison of yield of paired samples. Thirty-six percent of total roots (78 roots) presented signs of Fusarium, compatible with signs caused by SDS. Morphological studies allowed the identification of 35 isolates as F. tucumaniae and 18 as F. virguliforme. Other eight isolates could not be identified. All isolates that were inoculated reproduced typical SDS foliar symptoms. Significant differences were observed between healthy and diseased plants for 1000-grain weight and between potential and real yield (p<0.05). Average yield loss was 1514 kg/ha (range 192-3770 kg/ha). These results corroborated the distribution and predominance of F. tucumaniae and F. viguliforme in the area under study and its destructive potential.
