This article provides an outline of the classification of the kingdom Fungi (including fossil fungi. i.e. dispersed spores, mycelia, sporophores, mycorrhizas). We treat 19 phyla of fungi. These are Aphelidiomycota, Ascomycota, Basidiobolomycota, Basidiomycota, Blastocladiomycota, Calcarisporiellomycota, Caulochytriomycota, Chytridiomycota, Entomophthoromycota, Entorrhizomycota, Glomeromycota, Kickxellomycota, Monoblepharomycota, Mortierellomycota, Mucoromycota, Neocallimastigomycota, Olpidiomycota, Rozellomycota and Zoopagomycota. The placement of all fungal genera is provided at the class-, order- and family-level. The described number of species per genus is also given. Notes are provided of taxa for which recent changes or disagreements have been presented. Fungus-like taxa that were traditionally treated as fungi are also incorporated in this outline (i.e. Eumycetozoa, Dictyosteliomycetes, Ceratiomyxomycetes and Myxomycetes). Four new taxa are introduced: Amblyosporida ord. nov. Neopereziida ord. nov. and Ovavesiculida ord. nov. in Rozellomycota, and Protosporangiaceae fam. nov. in Dictyosteliomycetes. Two different classifications (in outline section and in discussion) are provided for Glomeromycota and Leotiomycetes based on recent studies. The phylogenetic reconstruction of a four-gene dataset (18S and 28S rRNA, RPB1, RPB2) of 433 taxa is presented, including all currently described orders of fungi.

Outline of Fungi and fungus-like taxa

Demand of all living organisms on the same nutrients forms the basis for interspecific competition between plants and microorganisms in soils. This competition is especially strong in the rhizosphere. To evaluate competitive and mutualistic interactions between plants and microorganisms and to analyse ecological consequences of these interactions, we analysed 424 data pairs from 41 (15)N-labelling studies that investigated (15)N redistribution between roots and microorganisms. Calculated Michaelis-Menten kinetics based on K(m) (Michaelis constant) and V(max) (maximum uptake capacity) values from 77 studies on the uptake of nitrate, ammonia, and amino acids by roots and microorganisms clearly showed that, shortly after nitrogen (N) mobilization from soil organic matter and litter, microorganisms take up most N. Lower K(m) values of microorganisms suggest that they are especially efficient at low N concentrations, but can also acquire more N at higher N concentrations (V(max)) compared with roots. Because of the unidirectional flow of nutrients from soil to roots, plants are the winners for N acquisition in the long run. Therefore, despite strong competition between roots and microorganisms for N, a temporal niche differentiation reflecting their generation times leads to mutualistic relationships in the rhizosphere. This temporal niche differentiation is highly relevant ecologically because it: protects ecosystems from N losses by leaching during periods of slow or no root uptake; continuously provides roots with available N according to plant demand; and contributes to the evolutionary development of mutualistic interactions between roots and microorganisms.

Competition between roots and microorganisms for nitrogen: mechanisms and ecological relevance

Fungal diversity notes is one of the important journal series of fungal taxonomy that provide detailed descriptions and illustrations of new fungal taxa, as well as providing new information of fungal taxa worldwide. This article is the 11th contribution to the fungal diversity notes series, in which 126 taxa distributed in two phyla, six classes, 24 orders and 55 families are described and illustrated. Taxa in this study were mainly collected from Italy by Erio Camporesi and also collected from China, India and Thailand, as well as in some other European, North American and South American countries. Taxa described in the present study include two new families, 12 new genera, 82 new species, five new combinations and 25 new records on new hosts and new geographical distributions as well as sexual-asexual reports. The two new families are Eriomycetaceae (Dothideomycetes, family incertae sedis) and Fasciatisporaceae (Xylariales, Sordariomycetes). The twelve new genera comprise Bhagirathimyces (Phaeosphaeriaceae), Camporesiomyces (Tubeufiaceae), Eriocamporesia (Cryphonectriaceae), Eriomyces (Eriomycetaceae), Neomonodictys (Pleurotheciaceae), Paraloratospora (Phaeosphaeriaceae), Paramonodictys (Parabambusicolaceae), Pseudoconlarium (Diaporthomycetidae, genus incertae sedis), Pseudomurilentithecium (Lentitheciaceae), Setoapiospora (Muyocopronaceae), Srinivasanomyces (Vibrisseaceae) and Xenoanthostomella (Xylariales, genera incertae sedis). The 22 new records on host and geographical distribution comprise Arthrinium marii, Ascochyta medicaginicola, Ascochyta pisi, Astrocystis bambusicola, Camposporium pellucidum, Dendryphiella phitsanulokensis, Diaporthe foeniculina, Didymella macrostoma, Diplodia mutila, Diplodia seriata, Heterosphaeria patella, Hysterobrevium constrictum, Neodidymelliopsis ranunculi, Neovaginatispora fuckelii, Nothophoma quercina, Occultibambusa bambusae, Phaeosphaeria chinensis, Pseudopestalotiopsis theae, Pyxine berteriana, Tetraploa sasicola, Torula gaodangensis and Wojnowiciella dactylidis. In addition, the sexual morphs of Dissoconium eucalypti and Phaeosphaeriopsis pseudoagavacearum are reported from Laurus nobilis and Yucca gloriosa in Italy, respectively. The holomorph of Diaporthe cynaroidis is also reported for the first time.

Unlike some other hosts, e.g. bamboo (Poaceae) and Pandanaceae, the dominant group of fungi on Siam weed were Dothideomycetes. Only 15 species previously recorded from northern Thailand were found in this study. Most of the taxa are likely to have jumped hosts from surrounding plants and are unlikely to be a specialist to Siam weed. Most fungal families found on Siam weed had divergence estimates with stem ages in the Cretaceous, which coincided with the expected origin of the host family (Asteraceae). This further indicates that the species have jumped hosts, as it is unlikely that the taxa on the alien Siam weed came from the Americas with its host. They may, however, have jumped from other Asteraceae hosts. In a preliminary screening 40 (65%) of the 62 species tested showed antimicrobial activity and thus, the fungi associated with C. odorata may be promising sources of novel bioactive compound discovery. We provide a checklist of fungi associated with C. odorata based on the USDA Systematic Mycology and Microbiology Laboratory (SMML) database, relevant literature and our study. In total, 130 taxa (116 identified and 14 unidentified species) are distributed in 20 orders, 48 families, and 85 genera. Pseudocercospora is the most commonly encountered genus on Siam weed.

Taxonomic and phylogenetic contributions to fungi associated with the invasive weed Chromolaena odorata (Siam weed)

DNA barcoding has greatly facilitated studies of taxonomy, biodiversity, biological conservation, and ecology. Here, we establish a reliable DNA barcoding library for Chinese snakes, unveiling hidden diversity with implications for taxonomy, and provide a standardized tool for conservation management. Our comprehensive study includes 1638 cytochrome c oxidase subunit I (COI) sequences from Chinese snakes that correspond to 17 families, 65 genera, 228 named species (80.6% of named species) and 36 candidate species. A barcode gap analysis reveals gaps, where all nearest neighbour distances exceed maximum intraspecific distances, in 217 named species and all candidate species. Three species‐delimitation methods (ABGD, sGMYC, and sPTP) recover 320 operational taxonomic units (OTUs), of which 192 OTUs correspond to named and candidate species. Twenty‐eight other named species share OTUs, such as Azemiops feae and A. kharini, Gloydius halys, G. shedaoensis, and G. intermedius, and Bungarus multicinctus and B. candidus, representing inconsistencies most probably caused by imperfect taxonomy, recent and rapid speciation, weak taxonomic signal, introgressive hybridization, and/or inadequate phylogenetic signal. In contrast, 43 species and candidate species assign to two or more OTUs due to having large intraspecific distances. If most OTUs detected in this study reflect valid species, including the 36 candidate species, then 30% more species would exist than are currently recognized. Several OTU divergences associate with known biogeographic barriers, such as the Taiwan Strait. In addition to facilitating future studies, this reliable and relatively comprehensive reference database will play an important role in the future monitoring, conservation, and management of Chinese snakes.

DNA barcoding of Chinese snakes reveals hidden diversity and conservation needs

Dermea was protected against its synonym, Foveostroma, due to its well-circumscribed generic concept and more frequent use. We describe and illustrate Dermeachinensissp. nov. based on its morphological characteristics and a molecular analysis of the internal transcribed spacer (ITS) and large subunit (LSU) sequence data. Dermeachinensis is isolated from Betulaalbosinensis with sexual and asexual morphs and can be distinguished from D.molliuscula on Betula trees by its aseptate and wider ascospores. The connection between the two morphs is proved based on sequence data. Here, we describe the asexual morph of D.pruni for the first time based on morphological and molecular data from the same host and country of origin, and compare it with other species of Prunus.

Re-collection of Dermea prunus in China, with a description of D. chinensis sp. nov.

Pestalotiopsis is a common genus worldwide and causes diseases on many plant hosts. During our investigation on plant diseases in Qinling Mountain in China, Pestalotiopsis species on needles of Abies fargesii was discovered. Based on the phylogeny of combined ITS, TEF and TUB genes, three Pestalotiopsis isolates from present study cluster into a distinct clade close to P. parva in the genus. However, conidia of Pestalotiopsis abietis are obviously larger than those from P. parva. Hence, Pestalotiopsis abietis sp. nov. is introduced herein.

Plant diseases cause lots of losses worldwide, and pathogens identification is essential during diseases studies. Traditional identification of phytopathogens mainly relied on host information and pathogen morphological characteristics, which limited the discovery of similar pathogens on the same hosts. Recently, the application of phylogenetics to plant pathology greatly promotes the discovery of larvaceous fungi. For example, novel genera in Cryphonectriaceae were described as phytopathogens continuously in the past two decades.
