Significance of microbial biofilms in food industry: a review

The influence of microorganisms growing as sessile communities in a large number of human infections has been extensively studied and recognized for 30-40 years, therefore warranting intense scientific and medical research. Nonetheless, mimicking the biofilm-life style of bacteria and biofilm-related infections has been an arduous task. Models used to study biofilms range from simple in vitro to complex in vivo models of tissues or device-related infections. These different models have progressively contributed to the current knowledge of biofilm physiology within the host context. While far from a complete understanding of the multiple elements controlling the dynamic interactions between the host and biofilms, we are nowadays witnessing the emergence of promising preventive or curative strategies to fight biofilm-related infections. This review undertakes a comprehensive analysis of the literature from a historic perspective commenting on the contribution of the different models and discussing future venues and new approaches that can be merged with more traditional techniques in order to model biofilm-infections and efficiently fight them.

From in vitro to in vivo Models of Bacterial Biofilm-Related Infections

Microbial biofilms impinge upon all aspects of our lives. Whilst much of this impact is positive, there are many areas in which the presence and activities of biofilms are regarded as problematic and in need of control. It is in this respect that biofilms reveal their recalcitrance towards many of the long-established antibiotics, and industrial and medical treatment strategies. The nature of the resistance of biofilms, in spite of much research, remains an enigma. Whilst it is recognized that reaction--diffusion limitation properties of the biofilm matrix towards the majority of treatment agents will impede access, this cannot be the sole explanation of the observed resistance. Rather, it will delay the death of cells within the community to various extents. Similarly, it is recognized that biofilm communities are phenotypically heterogeneous and that their eradication will reflect the susceptibility of the most resistant phenotype. The nutrient and gaseous gradients that generate this heterogeneity will, however, be destroyed as a result of antimicrobial treatments and cause the phenotype of the survivors to alter from slow-growing resistant cells to fast-growing susceptible ones. Accordingly both explanations can only delay death of the community. In order to explain more fully the long-term recalcitrance of biofilms towards such a wide variety of biocidal agents, more radical hypotheses must be considered. Amongst these are that multidrug efflux pumps could be up-regulated on expression of a biofilm phenotype. Whilst this is an appealing and simple explanation, because of its ability to explain the breadth of agents to which biofilms are resistant, recent work has suggested that this is not the case. Alternative hypotheses attempt to explain the diversity of agents by invoking a common cause of death for which singular resistance mechanisms could be applied. It is therefore suggested that an altruistic majority of sublethally damaged cells in a population commit suicide (apoptosis), thereby providing some protection to the survivors. A proportion of cells (persisters) is suggested to be defective, or repressed, in their suicide response, and survive. The persisters thereby benefit from the self-sacrifice of their compatriots and maintain the gene pool. A second explanation of the presence of persisters is that the general stress response, well known to include the adoption of a viable, nonculturable state of quiescence, is up-regulated in small pockets of the biofilm community, where nutrients are particularly scarce. Such quiescent cells noted for their resistance towards the metabolically acting biocides would potentially have their dormancy broken after treatment by the replenished supply of nutrients caused by the death of the majority. A more recent hypothesis suggests that extracellular signals, 'alarmones', released from killed cells might prime recipients into a state of resistance. Thus, in biofilm communities deep lying cells might be alerted into a resistant state by the premature death of peripheral cells. It is equally possible that 'alarmones', in this context, are merely the post-treatment 'wake-up' call to a previously quiescent subset of cells. In this review, we attempt to provide a holistic view of the potential mechanisms by which biofilms express resistance. Since these mechanisms are multifaceted then their impact upon resistance will be considered against the context of biofilm formation, growth and maturation.

The physiology and collective recalcitrance of microbial biofilm communities

Biofilms are at the root of many infections largely because they are much more antibiotic resistant than their planktonic counterparts. Antibiotics that target the biofilm phenotype are desperately needed, but there is still no standard method to assess biofilm drug susceptibility. Staphylococcus epidermidis ATCC 35984 biofilms treated with eight different approved antibiotics and five different experimental compounds were exposed to the oxidation reduction indicator Alamar blue for 60 min, and reduction relative to untreated controls was determined visually and spectrophotometrically. The minimum biofilm inhibitory concentration was defined as ≤50% reduction and a purplish well 60 min after the addition of Alamar blue. All of the approved antibiotics had biofilm MICs (MBICs) of >512 μg/ml (most >4,096 μg/ml), and four of the experimental compounds had MBICs of ≤128 μg/ml. The experimental aaptamine derivative hystatin 3 was used to correlate Alamar blue reduction with 2,3-bis(2-methoxy-4-nitro-5-sulfophenyl)-2H-tetrazolium-5-carboxanilide (XTT) reduction and viable counts (CFU/ml) for S. epidermidis ATCC 35984, ATCC 12228, and two clinical isolates. For all four strains, Alamar blue results correlated well with XTT (r = 0.83 to 0.97) and with CFU/ml results (r = 0.85 to 0.94). Alamar blue's stability and lack of toxicity allowed CFU/ml to be determined from the same wells as Alamar blue absorbances. If the described method of microplate Alamar blue biofilm susceptibility testing, which is simple, reproducible, cost-effective, nontoxic, and amenable to high throughput, is applicable to other important biofilm forming species, it should greatly facilitate the discovery of biofilm specific agents.

Microplate Alamar Blue Assay for Staphylococcus epidermidis Biofilm Susceptibility Testing

It has long been suspected that microbial biofilms harbor cells in a variety of activity states, but there have been few direct experimental visualizations of this physiological heterogeneity. Spatial patterns of DNA replication and protein synthetic activity were imaged and quantified in staphylococcal biofilms using immunofluorescent detection of pulse-labeled DNA and also an inducible green fluorescent protein (GFP) construct. Stratified patterns of DNA synthetic and protein synthetic activity were observed in all three biofilm systems to which the techniques were applied. In a colony biofilm system, the dimensions of the zone of anabolism at the air interface ranged from 16 to 38 μm and corresponded with the depth of oxygen penetration measured with a microelectrode. A second zone of activity was observed along the nutrient interface of the biofilm. Much of the biofilm was anabolically inactive. Since dead cells constituted only 10% of the biofilm population, most of the inactive cells in the biofilm were still viable. Collectively, these results suggest that staphylococcal biofilms contain cells in at least four distinct states: growing aerobically, growing fermentatively, dead, and dormant. The variety of activity states represented in a biofilm may contribute to the special ecology and tolerance to antimicrobial agents of biofilms.

Spatial Patterns of DNA Replication, Protein Synthesis, and Oxygen Concentration within Bacterial Biofilms Reveal Diverse Physiological States

The perfused biofilm fermenter was found to be unsuitable for the long-term culture and growth rate control of Staphylococcus aureus and Pseudomonas aeruginosa biofilms. In a simplified approach, biofilms of these organisms were grown within Sorbarod filter plugs which were perfused with culture medium. Pseudo-steady states were established which were stable over several days at which the growth rate of the biofilm was reproducible, measurable and significantly slower than in broth culture. Environmental scanning electron microscopy of dissected Sorbarods demonstrated an association of cells with the surfaces of individual cellulose fibres, and growth characteristic of biofilms. Relatively high cell numbers recovered from the Sorbarod model facilitated biochemical investigations of biofilm populations and cells released spontaneously from them. SDS-PAGE demonstrated significant differences between the protein profiles of biofilm and eluted populations, which include, in Staph. aureus, the repression of a 48 kDa protein and increased expression of a 21 kDa protein relative to planktonic controls cultured at equivalent growth rates. The paper demonstrates the suitability of the approach for the culture of biofilm samples which are suitable for biochemical analysis.
