Abstract
Biological databases have become increasingly important distributed resources in this field. These databases contain a mix of data types, including sequence data, structured data such as molecular weights or GC content, and annotations in terms of controlled vocabularies and, increasingly, ontology such as the gene ontology, as well as free text data in comment fields. The genomic information resulting from this, show however, some characteristics that makes them very difficult to interpret and to exploit. They are stored in huge amount of data, are heterogeneous, and are geographically distributed. This paper proposes a combination of two systems, GenoMEDIA and Genome3DExplorer, addressing the problem of integrating and visualization of these heterogeneous databases and software utilities within a generic distributed platform.

Yeast naked DNA spatial organization predisposes to transcriptional regulation

TL;DR: It is concluded that yeast naked DNA spatial organization seems to predispose to transcriptional regulation, and the model offers new predictions of co-regulated genes thanks to 3D-clusters.

Lysa, a distributed collaborative multiple users interface for exploring genomics databases

TL;DR: The collaborative framework written for Lysa allows multiple users to work upon the same shared biological data and increases the GenoMEDIA SQL interface by adding an interactive collaborative graphical environment.

Robust relational parsing over biomedical literature: extracting inhibit relations.

TL;DR: The design of a robust parser for identifying and extracting biomolecular relations from the biomedical literature is described, and the use of text-based anaphora resolution to enhance the results of argument binding in relational extraction is used.

Representation and processing of complex DNA spatial architecture and its annotated genomic content.

TL;DR: A new general approach for the spatial representation and visualization of DNA molecule and its annotated information is presented, based on a biological 3D model that predicts the complex spatial trajectory of huge naked DNA.
