Journal ArticleDOI
The effects of death and post-mortem cold ischemia on human tissue transcriptomes
Pedro G. Ferreira,Manuel Muñoz-Aguirre,Ferran Reverter,Caio P Sá Godinho,Abel Sousa,Abel Sousa,Alicia Amadoz,Reza Sodaei,Marta R. Hidalgo,Dmitri D. Pervouchine,José Carbonell-Caballero,Ramil N. Nurtdinov,Alessandra Breschi,Raziel Amador,Patrícia Oliveira,Cankut Çubuk,Joao Curado,François Aguet,Carla Oliveira,Joaquín Dopazo,Michael Sammeth,Kristin G. Ardlie,Roderic Guigó +22 more
TL;DR: It is found that the response to death is largely tissue-specific and a model to predict time since death based on RNA data is developed, which is developed from the analysis of the transcriptome of a few readily accessible tissues.
Journal ArticleDOI
Gene Expression Analyses in Non Muscle Invasive Bladder Cancer Reveals a Role for Alternative Splicing and Tp53 Status.
Marta Dueñas,Andrés Pérez-Figueroa,Carla Oliveira,Cristian Suárez-Cabrera,Abel Sousa,Patrícia Oliveira,Felipe Villacampa,Jesús M. Paramio,Mónica Martínez-Fernández +8 more
TL;DR: In this paper, gene expression analyses in patients diagnosed as NMIBC were performed to determine those molecular pathways involved in tumor initiation, finding that both MYC and E2F are up regulated and helps to tumor initiation and progression.
Journal ArticleDOI
CDH1 somatic alterations in Mexican patients with diffuse and mixed sporadic gastric cancer.
Andrea Rebeca Bustos-Carpinteyro,Andrea Rebeca Bustos-Carpinteyro,Carla Oliveira,Carla Oliveira,Abel Sousa,Abel Sousa,Patrícia Oliveira,Patrícia Oliveira,Hugo Pinheiro,Hugo Pinheiro,Joana Carvalho,Joana Carvalho,María Teresa Magaña-Torres,María Guadalupe Flores-Miramontes,Adriana Aguilar-Lemarroy,Luis Felipe Jave-Suárez,Jorge Peregrina-Sandoval,José Alfonso Cruz-Ramos,Josefina Yoaly Sánchez-López +18 more
TL;DR: While no pathogenic somatic mutations were found that could explain the diffuse histology of gastric cancer in DGC and MGC, methylation was the most common somatic inactivation event of the CDH1 gene, and LOH was rare.
Journal ArticleDOI
Gender Differential Transcriptome in Gastric and Thyroid Cancers.
TL;DR: Detailed characterization of the transcriptomic differences between genders in normal and tumor tissues from stomach and thyroid using Genotype-Tissue Expression and The Cancer Genome Atlas data found hundreds of sex-biased genes (SBGs) and gene networks preferentially associated to males in GC and to females in TC and correlated with cancer histological subtypes.
Journal ArticleDOI
Predicting Gastric Cancer Molecular Subtypes from Gene Expression Data
TL;DR: This work compares the results of multiple machine learning algorithms for the prediction of stomach cancer molecular subtypes from gene expression data and shows the importance of decorrelating clinical and technical covariates.
