Journal ArticleDOI
The effects of death and post-mortem cold ischemia on human tissue transcriptomes
Pedro G. Ferreira,Manuel Muñoz-Aguirre,Ferran Reverter,Caio P Sá Godinho,Abel Sousa,Abel Sousa,Alicia Amadoz,Reza Sodaei,Marta R. Hidalgo,Dmitri D. Pervouchine,José Carbonell-Caballero,Ramil N. Nurtdinov,Alessandra Breschi,Raziel Amador,Patrícia Oliveira,Cankut Çubuk,Joao Curado,François Aguet,Carla Oliveira,Joaquín Dopazo,Michael Sammeth,Kristin G. Ardlie,Roderic Guigó +22 more
TL;DR: It is found that the response to death is largely tissue-specific and a model to predict time since death based on RNA data is developed, which is developed from the analysis of the transcriptome of a few readily accessible tissues.
Journal ArticleDOI
Babelomics 5.0: functional interpretation for new generations of genomic data
Roberto Alonso,Francisco Salavert,Francisco García-García,José Carbonell-Caballero,Marta Bleda,Luz Garcia-Alonso,Alba Sanchis-Juan,Daniel Perez-Gil,Pablo Marin-Garcia,Rubén Sánchez,Cankut Çubuk,Marta R. Hidalgo,Alicia Amadoz,Rosa D. Hernansaiz-Ballesteros,Alejandro Alemán,Joaquín Tárraga,David Montaner,Ignacio Medina,Joaquín Dopazo +18 more
TL;DR: Babelomics fifth release, which includes support for Next Generation Sequencing data including gene expression, exome or genome resequencing, is presented, which has simplified its interface, being now more intuitive.
Journal ArticleDOI
A Long Noncoding RNA Regulates Sister Chromatid Cohesion
Francesco P. Marchese,Elena Grossi,Oskar Marín-Béjar,Sanjay Kumar Bharti,Ivan Raimondi,Jovanna González,Dannys Jorge Martínez-Herrera,Alejandro Athie,Alicia Amadoz,Robert M. Brosh,Maite Huarte +10 more
TL;DR: A previously uncharacterized human lncRNA, CONCR (cohesion regulator noncoding RNA), is described that is transcriptionally activated by MYC and upregulated in multiple cancer types and reveals a direct role for an lnc RNA in the establishment of sister chromatid cohesion by modulating DDX11 enzymatic activity.
Journal ArticleDOI
267 Spanish Exomes Reveal Population-Specific Differences in Disease-Related Genetic Variation
Joaquín Dopazo,Alicia Amadoz,Marta Bleda,Luz Garcia-Alonso,Alejandro Alemán,Francisco García-García,Juan Antonio Rodríguez,Josephine T. Daub,Gerard Muntané,Antonio Rueda,Alicia Vela-Boza,Francisco J. López-Domingo,Javier Florido,Pablo Arce,Macarena Ruiz-Ferrer,Cristina Méndez-Vidal,Todd E. Arnold,Olivia Spleiss,Miguel Álvarez-Tejado,Arcadi Navarro,Shomi S. Bhattacharya,Salud Borrego,Javier Santoyo-Lopez,Guillermo Antiñolo +23 more
TL;DR: It is shown that it if fundamental to determine population- specific variant frequencies to distinguish real disease associations from population-specific polymorphisms, and also observed in variants that disrupt known drug binding sites.
Journal ArticleDOI
High throughput estimation of functional cell activities reveals disease mechanisms and predicts relevant clinical outcomes
Marta R. Hidalgo,Cankut Çubuk,Alicia Amadoz,Francisco Salavert,Jose Carbonell Caballero,Joaquín Dopazo +5 more
TL;DR: A new method is proposed that models cell signaling using biological knowledge on signal transduction and recodes individual gene expression values into accurate measurements of changes in the activity of signaling circuits, which ultimately constitute high-throughput estimations of cell functionalities caused by gene activity within the pathway.
