TL;DR: This protocol explains how to use Cytoscape to analyze the results of mRNA expression profiling, and other functional genomics and proteomics experiments, in the context of an interaction network obtained for genes of interest.
Journal ArticleDOI
Image classification for content-based indexing
TL;DR: The goal is to combine multiple two-class classifiers into a single hierarchical classifier, and it is demonstrated that a small vector quantizer can be used to model the class-conditional densities of the features, required by the Bayesian methodology.

Domain specific knowledge-based metasearch system and methods of using
TL;DR: In this article, a system and method for performing domain-specific knowledge based metasearches is presented for accessing a searching text-based documents using generic search engines while simultaneously being able to access publication based databases and sequence databases as well as in-house proprietary databases and any database capable of being interfaced with a web interface so as to produce search results in text format.
Journal ArticleDOI
Pathway analysis of coronary atherosclerosis
Jennifer Y. King,Rossella Ferrara,Raymond Tabibiazar,Joshua M. Spin,Mary M. Chen,Allan Kuchinsky,Aditya Vailaya,Robert Kincaid,Anya Tsalenko,David Deng,Andrew J. Connolly,Peng Zhang,Eugene Yang,Clifton Watt,Zohar Yakhini,Amir Ben-Dor,Annette M. Adler,Laurakay Bruhn,Philip S. Tsao,Thomas Quertermous,Euan A. Ashley +20 more
TL;DR: The studies revealed that loss of differentiated smooth muscle cell gene expression is the primary expression signature of disease progression in atherosclerosis and provide insight into the severe form of coronary artery disease associated with diabetes, reporting an overabundance of immune and inflammatory signals in diabetics.
Journal ArticleDOI
Automatic image orientation detection
TL;DR: An algorithm for automatic image orientation estimation using a Bayesian learning framework is presented and it is demonstrated that a small codebook extracted from a learning vector quantizer can be used to estimate the class-conditional densities of the observed features needed for the Bayesian methodology.
