Amino acids are essential plant compounds serving as the building blocks of proteins, the predominant forms of nitrogen (N) distribution, and signaling molecules. Plant amino acids derive from root acquisition, nitrate reduction, and ammonium assimilation. Many amino acid transporters (AATs) mediating transfer processes of amino acids have been functionally characterized in Arabidopsis, whereas the function and regulation of the vast majority of AATs in rice (Oryza sativa L.) and other crops remain unknown. In this review, we summarize the current understanding of amino acids in the rhizosphere and in metabolism. We describe their function as signal molecules and in regulating plant architecture, flowering time, and defense against abiotic stress and pathogen attack. AATs not only function in root acquisition and translocation of amino acids from source to sink organs, regulating N uptake and use efficiency, but also as transporters of non-amino acid substrates or as amino acid sensors. Several AAT genes show natural variations in their promoter and coding regions that are associated with altered uptake rate of amino acids, grain N content, and tiller number. Development of an amino acid transfer model in plants will advance the manipulation of AATs for improving rice architecture, grain yield and quality, and N-use efficiency.

Function, transport, and regulation of amino acids: What is missing in rice?

Traditional breeding for high-yielding crops has mainly relied on the widespread cultivation of gibberellin (GA)-deficient semi-dwarf varieties, as dwarfism increases lodging resistance and allows for high nitrogen use, resulting in high grain yield Although the adoption of semi-dwarf varieties in rice and wheat breeding brought big success to the "Green Revolution" in the 20th century, it consequently increased the demand for nitrogen-based fertilizer, which causes severe threat to ecosystems and sustainable agriculture In order to make the "Green Revolution" truly green, it is necessary to develop new varieties with high nitrogen-use efficiency (NUE) Under this demand, research on NUE, mainly for rice, has made great strides in the last decade This mini-review focuses on three aspects of recent epoch-making findings on rice breeding for high NUE The first one on "NUE genes related to GA signaling" shows how promising it is to improve NUE in semi-dwarf Green Revolution Varieties The second aspect centers around the nitrate transporter11B, NRT11B; studies have revealed a nutrient signaling pathway through the discovery of the nitrate-NRT11B-SPX4-NLP3 cascade The last one is based on the recent finding that the Teosinte branched1, Cycloidea, Proliferating cell factor (TCP)-domain protein 19 underlies the genomic basis of geographical adaptation to soil nitrogen; OsTCP19 regulates the expression of a key transacting factor, DLT/SMOS2, which participates in the signaling of four different phytohormones, GA, auxin, brassinosteroid and strigolactone Collectively, these breakthrough findings represent a significant step towards breeding high NUE rice in the future

Making the ‘Green Revolution’ Truly Green: Improving Crop Nitrogen Use Efficiency

Of Chargaff's four "rules" on DNA base frequencies, the functional interpretation of his second parity rule (PR2) is the most contentious. Thermophile base compositions (GC%) were taken by Galtier and Lobry (1997) as favoring Sueoka's neutral PR2 hypothesis over Forsdyke's selective PR2 hypothesis, namely that mutations improving local within-species recombination efficiency had generated a genome-wide potential for the strands of duplex DNA to separate and initiate recombination through the "kissing" of the tips of stem-loops. However, following Chargaff's GC rule, base composition mainly reflects a species-specific, genome-wide, evolutionary pressure. GC% could not have consistently followed the dictates of temperature, since it plays fundamental roles in both sustaining species integrity and, through primarily neutral genome-wide mutation, fostering speciation. Evidence for a local within-species recombination-initiating role of base order was obtained with a novel technology that masked the contribution of base composition to nucleic acid folding energy. Forsdyke's results were consistent with his PR2 hypothesis, appeared to resolve some root problems in biology and provided a theoretical underpinning for alignment-free taxonomic analyses using relative oligonucleotide frequencies (k-mer analysis). Moreover, consistent with Chargaff's cluster rule, discovery of the thermoadaptive role of the "purine-loading" of open reading frames made less tenable the Galtier-Lobry anti-selectionist arguments.

Neutralism versus selectionism: Chargaff's second parity rule, revisited.

The unique apical hook in dicotyledonous plants protects the shoot apical meristem and cotyledons when seedlings emerge through the soil. Its formation involves differential cell growth under the coordinated control of plant hormones, especially ethylene and auxin. Microtubules are an essential player in plant cell growth that are regulated by multiple microtubule-associated proteins (MAPs). However, the role and underlying mechanisms of MAP-microtubule modules in differential cell growth are poorly understood. In this study, we found that the previously uncharacterized Arabidopsis MAP WAVE-DAMPENED2-LIKE4 (WDL4) protein plays a positive role in apical hook opening. WDL4 exhibits a temporal expression pattern during hook development in dark-grown seedlings that is directly regulated by ethylene signaling. WDL4 mutants showed a delayed hook opening phenotype while overexpression of WDL4 resulted in enhanced hook opening. In particular, wdl4-1 mutants exhibited stronger auxin accumulation in the concave side of the apical hook. Furthermore, the regulation of the auxin maxima and trafficking of the auxin efflux carriers PIN-FORMED1 (PIN1) and PIN7 in the hook region is critical for WDL4-mediated hook opening. Together, our study demonstrates that WDL4 positively regulates apical hook opening by modulating auxin distribution, thus unraveling a mechanism for MAP-mediated differential plant cell growth.
