Gene families are growing rapidly, but standard methods for inferring phylogenies do not scale to alignments with over 10,000 sequences. We present FastTree, a method for constructing large phylogenies and for estimating their reliability. Instead of storing a distance matrix, FastTree stores sequence profiles of internal nodes in the tree. FastTree uses these profiles to implement neighbor-joining and uses heuristics to quickly identify candidate joins. FastTree then uses nearest-neighbor interchanges to reduce the length of the tree. For an alignment with N sequences, L sites, and a different characters, a distance matrix requires O(N^2) space and O(N^2 L) time, but FastTree requires just O( NLa + N sqrt(N) ) memory and O( N sqrt(N) log(N) L a ) time. To estimate the tree's reliability, FastTree uses local bootstrapping, which gives another 100-fold speedup over a distance matrix. For example, FastTree computed a tree and support values for 158,022 distinct 16S ribosomal RNAs in 17 hours and 2.4 gigabytes of memory. Just computing pairwise Jukes-Cantor distances and storing them, without inferring a tree or bootstrapping, would require 17 hours and 50 gigabytes of memory. In simulations, FastTree was slightly more accurate than neighbor joining, BIONJ, or FastME; on genuine alignments, FastTree's topologies had higher likelihoods. Fast Tree: Computing Large Minimum-Evolution Trees with Profiles instead of a Distance Matrix

Rapid improvements in sequencing and array-based platforms are resulting in a flood of diverse genome-wide data, including data from exome and whole-genome sequencing, epigenetic surveys, expression profiling of coding and noncoding RNAs, single nucleotide polymorphism (SNP) and copy number profiling, and functional assays. Analysis of these large, diverse data sets holds the promise of a more comprehensive understanding of the genome and its relation to human disease. Experienced and knowledgeable human review is an essential component of this process, complementing computational approaches. This calls for efficient and intuitive visualization tools able to scale to very large data sets and to flexibly integrate multiple data types, including clinical data. However, the sheer volume and scope of data pose a significant challenge to the development of such tools.

The use of biodiesel derived crude glycerol for the production of value added chemicals has been discussed frequently. Current glycerol-based microbial production process often suffers from low rates, titers, and yields, hindering their industrial application. Here we report on the identification and optimization of Ustilago trichophora as promising novel production organism for malic acid from glycerol. All optimization steps presented avoid metabolic engineering resulting in a non-GMO organism.

The invention relates to a method for the separation of a polarisable bioparticle comprising the steps: a) dielectrophoretic preseparation of a polarisable bioparticle from a suspension of bioparticles; b) fluidic separation of the selected bioparticle by fixing the bioparticle in a dielectrophoretic field cage and circulating fluid around the bioparticle; c) transferring the separated bioparticle from the dielectrophoretic field cage to a culture chamber; d) dielectrophoretic fixing of the separated bioparticle in the culture chamber and study, observation, manipulation and/or culturing of the separated bioparticle. The invention further relates to a microfluidic system and use thereof.

Method for the separation of polarisable bioparticles

Bioreactors are the operative backbone, for example, for the production of biopharmaceuticals, biomaterials in tissue engineering, and sustainable substitutes for chemicals. Still, the Achilles' heel of bioreactors nowadays is the aeration which is based on intense stirring and gas sparging, yielding inherent drawbacks such as shear stress, foaming, and sterility concerns. We present the synergistic combination of simulations and experiments toward a membrane stirrer for the efficient bubble‐free aeration of bioreactors. A digital twin of the bioreactor with an integrated membrane‐module stirrer (MemStir) was developed with computational fluid dynamics (CFD) studies addressing the determination of fluid mixing, shear rates, and local oxygen concentration. Usability of the MemStir is shown in a foam‐free recombinant production process of biosurfactants (rhamnolipids) from glucose with different strains of Pseudomonas putida KT2440 in a 3‐L vessel and benchmarked against a regular aerated process. The MemStir delivered a maximal oxygen transfer rate (OTRmax) of 175 mmol L−1 h−1 in completely foam‐free cultivations. With a high space‐time yield (STY) of 118 mgRL L−1 h−1 during a fed‐batch fermentation, the effectiveness of the novel MemStir is demonstrated. Simulations show the generic value of the MemStir beyond biosurfactant production, for example, for animal cell cultivation.

A novel membrane stirrer system enables foam‐free biosurfactant production

The potential of nonmodel organisms for industrial biotechnology is increasingly becoming evident since advances in systems and synthetic biology have made it possible to explore their unique traits. However, the lack of adequately characterized genetic elements that drive gene expression impedes benchmarking nonmodel with model organisms. Promoters are one of the genetic elements that contribute significantly to gene expression, but information about their performance in different organisms is limited. This work addresses this bottleneck by characterizing libraries of synthetic σ70-dependent promoters controlling the expression of msfGFP, a monomeric, superfolder green fluorescent protein, in both Escherichia coli TOP10 and Pseudomonas taiwanensis VLB120, a less explored microbe with industrially attractive attributes. We adopted a standardized method for comparing gene promoter strength across species and laboratories. Our approach uses fluorescein calibration and adjusts for cell growth variation, enabling accurate cross-species comparisons. The quantitative description of promoter strength is a valuable expansion of P. taiwanensis VLB120's genetic toolbox, while the comparison with the performance in E. coli facilitates the evaluation of P. taiwanensis VLB120's potential as a chassis for biotechnology applications.
