Deposits of clastic carbonate-dominated (calciclastic) sedimentary slope systems in the rock record have been identified mostly as linearly-consistent carbonate apron deposits, even though most ancient clastic carbonate slope deposits fit the submarine fan systems better. Calciclastic submarine fans are consequently rarely described and are poorly understood. Subsequently, very little is known especially in mud-dominated calciclastic submarine fan systems. Presented in this study are a sedimentological core and petrographic characterisation of samples from eleven boreholes from the Lower Carboniferous of Bowland Basin (Northwest England) that reveals a >250 m thick calciturbidite complex deposited in a calciclastic submarine fan setting. Seven facies are recognised from core and thin section characterisation and are grouped into three carbonate turbidite sequences. They include: 1) Calciturbidites, comprising mostly of highto low-density, wavy-laminated bioclast-rich facies; 2) low-density densite mudstones which are characterised by planar laminated and unlaminated muddominated facies; and 3) Calcidebrites which are muddy or hyper-concentrated debrisflow deposits occurring as poorly-sorted, chaotic, mud-supported floatstones. Dengue is a systemic viral infection transmitted between humans by Aedes mosquitoes. For some patients, dengue is a life-threatening illness. There are currently no licensed vaccines or specific therapeutics, and substantial vector control efforts have not stopped its rapid emergence and global spread. The contemporary worldwide distribution of the risk of dengue virus infection and its public health burden are poorly known. Here we undertake an exhaustive assembly of known records of dengue occurrence worldwide, and use a formal modelling framework to map the global distribution of dengue risk. We then pair the resulting risk map with detailed longitudinal information from dengue cohort studies and population surfaces to infer the public health burden of dengue in 2010. We predict dengue to be ubiquitous throughout the tropics, with local spatial variations in risk influenced strongly by rainfall, temperature and the degree of urbanization. Using cartographic approaches, we estimate there to be 390 million (95% credible interval 284-528) dengue infections per year, of which 96 million (67-136) manifest apparently (any level of disease severity). This infection total is more than three times the dengue burden estimate of the World Health Organization. Stratification of our estimates by country allows comparison with national dengue reporting, after taking into account the probability of an apparent infection being formally reported. The most notable differences are discussed. These new risk maps and infection estimates provide novel insights into the global, regional and national public health burden imposed by dengue. We anticipate that they will provide a starting point for a wider discussion about the global impact of this disease and will help to guide improvements in disease control strategies using vaccine, drug and vector control methods, and in their economic evaluation.

Statistics for Spatial Data.

Structured additive regression models are perhaps the most commonly used class of models in statistical applications. It includes, among others, (generalized) linear models, (generalized) additive models, smoothing spline models, state space models, semiparametric regression, spatial and spatiotemporal models, log-Gaussian Cox processes and geostatistical and geoadditive models. We consider approximate Bayesian inference in a popular subset of structured additive regression models, latent Gaussian models, where the latent field is Gaussian, controlled by a few hyperparameters and with non-Gaussian response variables. The posterior marginals are not available in closed form owing to the non-Gaussian response variables. For such models, Markov chain Monte Carlo methods can be implemented, but they are not without problems, in terms of both convergence and computational time. In some practical applications, the extent of these problems is such that Markov chain Monte Carlo sampling is simply not an appropriate tool for routine analysis. We show that, by using an integrated nested Laplace approximation and its simplified version, we can directly compute very accurate approximations to the posterior marginals. The main benefit of these approximations is computational: where Markov chain Monte Carlo algorithms need hours or days to run, our approximations provide more precise estimates in seconds or minutes. Another advantage with our approach is its generality, which makes it possible to perform Bayesian analysis in an automatic, streamlined way, and to compute model comparison criteria and various predictive measures so that models can be compared and the model under study can be challenged.

Approximate Bayesian inference for latent Gaussian models by using integrated nested Laplace approximations

We consider prediction and uncertainty analysis for systems which are approximated using complex mathematical models. Such models, implemented as computer codes, are often generic in the sense that by a suitable choice of some of the model's input parameters the code can be used to predict the behaviour of the system in a variety of specific applications. However, in any specific application the values of necessary parameters may be unknown. In this case, physical observations of the system in the specific context are used to learn about the unknown parameters. The process of fitting the model to the observed data by adjusting the parameters is known as calibration. Calibration is typically effected by ad hoc fitting, and after calibration the model is used, with the fitted input values, to predict the future behaviour of the system. We present a Bayesian calibration technique which improves on this traditional approach in two respects. First, the predictions allow for all sources of uncertainty, including the remaining uncertainty over the fitted parameters. Second, they attempt to correct for any inadequacy of the model which is revealed by a discrepancy between the observed data and the model predictions from even the best-fitting parameter values. The method is illustrated by using data from a nuclear radiation release at Tomsk, and from a more complex simulated nuclear accident exercise.

Transmission intensity affects almost all aspects of malaria epidemiology and the impact of malaria on human populations. Maps of transmission intensity are necessary to identify populations at different levels of risk and to evaluate objectively options for disease control. To remain relevant operationally, such maps must be updated frequently. Following the first global effort to map Plasmodium falciparum malaria endemicity in 2007, this paper describes the generation of a new world map for the year 2010. This analysis is extended to provide the first global estimates of two other metrics of transmission intensity for P. falciparum that underpin contemporary questions in malaria control: the entomological inoculation rate (Pf EIR) and the basic reproductive number (PfR). Annual parasite incidence data for 13,449 administrative units in 43 endemic countries were sourced to define the spatial limits of P. falciparum transmission in 2010 and 22,212 P. falciparum parasite rate (Pf PR) surveys were used in a model-based geostatistical (MBG) prediction to create a continuous contemporary surface of malaria endemicity within these limits. A suite of transmission models were developed that link Pf PR to Pf EIR and PfR and these were fitted to field data. These models were combined with the Pf PR map to create new global predictions of Pf EIR and PfR. All output maps included measured uncertainty. An estimated 1.13 and 1.44 billion people worldwide were at risk of unstable and stable P. falciparum malaria, respectively. The majority of the endemic world was predicted with a median Pf EIR of less than one and a median PfRc of less than two. Values of either metric exceeding 10 were almost exclusive to Africa. The uncertainty described in both Pf EIR and PfR was substantial in regions of intense transmission. The year 2010 has a particular significance as an evaluation milestone for malaria global health policy. The maps presented here contribute to a rational basis for control and elimination decisions and can serve as a baseline assessment as the global health community looks ahead to the next series of milestones targeted at 2015.

Conventional geostatistical methodology solves the problem of predicting the realized value of a linear functional of a Gaussian spatial stochastic process S(x) based on observations Yi = S(xi) + Zi at sampling locations xi, where the Zi are mutually independent, zero-mean Gaussian random variables. We describe two spatial applications for which Gaussian distributional assumptions are clearly inappropriate. The first concerns the assessment of residual contamination from nuclear weapons testing on a South Pacific island, in which the sampling method generates spatially indexed Poisson counts conditional on an unobserved spatially varying intensity of radioactivity; we conclude that a conventional geostatistical analysis oversmooths the data and underestimates the spatial extremes of the intensity. The second application provides a description of spatial variation in the risk of campylobacter infections relative to other enteric infections in part of north Lancashire and south Cumbria. For this application, we treat the data as binomial counts at unit postcode locations, conditionally on an unobserved relative risk surface which we estimate. The theoretical framework for our extension of geostatistical methods is that, conditionally on the unobserved process S(x), observations at sample locations xi form a generalized linear model with the corresponding values of S(xi) appearing as an offset term in the linear predictor. We use a Bayesian inferential framework, implemented via the Markov chain Monte Carlo method, to solve the prediction problem for non-linear functionals of S(x), making a proper allowance for the uncertainty in the estimation of any model parameters.

SUMMARY It is not immediately straightforward to extend canonical correlation analysis to the context of functional data analysis, where the data are themselves curves or functions. The obvious approach breaks down, and it is necessary to use a method involving smoothing in some way. Such a method is introduced and discussed with reference to a data set on human gait. The breakdown of the unsmoothed method is illustrated in a practical context and is demonstrated theoretically. A consistency theorem for the smoothed method is proved. In an increasing number of problems in a wide range of fields, the data observed are not the univariate or multivariate observations of classical statistics, but are func- tions observed continuously. Ramsay and Dalzell (1991) give the name functional data analysis to the analysis of data of this kind. In most cases, the observations will be functions of time, or a closely related variable, but there are clearly applications where the functions are surfaces observed over two- or three-dimensional space. The motivating example for the present paper is a set of data on children's gait collected by the Motion Analysis Laboratory at Children's Hospital, San Diego, California; see Olshen et al. (1989) for full details. For each of a number of children, several angles made by the child's joints (knee, hip, etc.) are observed during the child's gait cycle. One aim of the study is to gain understanding of the gait cycle of a 'normal' child to make comparisons with children suffering from walking diffi- culties. These data motivated Rice and Silverman (1991) to discuss the extension of principal component analysis to the functional setting, and to explain how smoothing can be incorporated into the analysis in a natural way. In a substantial complemen- tary paper, Ramsay and Dalzell (1991) discuss different approaches to regression and principal component analysis in functional data analysis, illustrating their work by a meteorological example. The insights of functional data analysis may be helpful in chemometrics; for instance a standard chemometric problem is the analysis of spectra observed in chromatography, and these are to all intents and purposes functional observations. Another obvious area of potential relevance is the analysis of growth curve data. The focus in the present paper will be on canonical correlation analysis (CCA).
