Journal ArticleDOI
Genome sequence of the model medicinal mushroom Ganoderma lucidum
Shilin Chen,Jiang Xu,Chang Liu,Yingjie Zhu,David R. Nelson,Shiguo Zhou,Chunfang Li,Lizhi Wang,Xu Guo,Yongzhen Sun,Hongmei Luo,Ying Li,Jingyuan Song,Bernard Henrissat,Anthony Levasseur,Jun Qian,Jianqin Li,Xiang Luo,Linchun Shi,Liu He,Li Xiang,Xiaolan Xu,Yunyun Niu,Qiushi Li,Mira V. Han,Haixia Yan,Jin Zhang,Haimei Chen,Aiping Lv,Zhen Wang,Mingzhu Liu,David C. Schwartz,Chao Sun +32 more
TL;DR: The sequence analysis reveals an impressive array of genes encoding cytochrome P450s (CYPs), transporters and regulatory proteins that cooperate in secondary metabolism, making this organism a potential model system for the study of secondary metabolic pathways and their regulation in medicinal fungi.
Journal ArticleDOI
De Novo Sequencing and Analysis of the American Ginseng Root Transcriptome Using a GS FLX Titanium Platform to Discover Putative Genes Involved in Ginsenoside Biosynthesis
Chao Sun,Ying Li,Qiong Wu,Hongmei Luo,Yongzhen Sun,Jingyuan Song,Edmund M.K. Lui,Shilin Chen +7 more
TL;DR: It is demonstrated that transcriptome analysis based on 454 pyrosequencing is a powerful tool for determining the genes encoding enzymes responsible for the biosynthesis of secondary metabolites in non-model plants.
Journal ArticleDOI
Analysis of the transcriptome of Panax notoginseng root uncovers putative triterpene saponin-biosynthetic genes and genetic markers.
Hongmei Luo,Chao Sun,Yongzhen Sun,Qiong Wu,Ying Li,Jingyuan Song,Yunyun Niu,Xiang-lin Cheng,Hong-Xi Xu,Chuyuan Li,Juyan Liu,André Steinmetz,Shilin Chen +12 more
TL;DR: This study is the first to present a large-scale EST dataset for P. notoginseng root acquired by next-generation sequencing (NGS) technology and establishes an important foundation for the study with the purpose of ensuring adequate drug resources for this species.
Journal ArticleDOI
Extensive Pyrosequencing Reveals Frequent Intra-Genomic Variations of Internal Transcribed Spacer Regions of Nuclear Ribosomal DNA
Jingyuan Song,Linchun Shi,De-Zhu Li,Yongzhen Sun,Yunyun Niu,Zhi-Duan Chen,Hongmei Luo,Xiaohui Pang,Zhiying Sun,Chang Liu,Aiping Lv,Youping Deng,Zachary Larson-Rabin,Mike J. Wilkinson,Shilin Chen +14 more
TL;DR: Identification of identical ITS2 variants across intra-generic or inter-generic species revealed complex species evolutionary history, possibly, horizontal gene transfer and ancestral hybridization.
Journal ArticleDOI
454 EST analysis detects genes putatively involved in ginsenoside biosynthesis in Panax ginseng.
Shilin Chen,Hongmei Luo,Ying Li,Yongzhen Sun,Q. Wu,Yunyun Niu,Jingyuan Song,Aiping Lv,Yingjie Zhu,Chao Sun,A. Steinmetz,Z. Qian +11 more
TL;DR: Nine genes involved in the biosynthesis of ginsenoside skeletons and many candidate genes putatively responsible for modification of the skeletons, including 133 cytochrome P450s and 235 glycosyltransferases, were identified and six transcripts encoding UDP-glycosyl transferases that were most likely to be involved in ginsosynthesis were selected.
