TL;DR: Invasion of L. maculans ‘brassicae’ genome by TEs followed by bursts of TE activity allowed this species to evolve and to better adapt to its host, making this genome species a peculiarity within its own species complex as well as in the Pleosporales lineage.

TL;DR: An automated procedure was developed to extract orthologous sequences from fungal genomes and incorporate them into phylogenomic analyses in a timely and efficient manner, demonstrating the correct identification of orthologs and the ability to incorporate unannotated genomic data into a common phylogenetic analysis.
