Journal ArticleDOI
Systematic comparison of single-cell and single-nucleus RNA-sequencing methods.
Jiarui Ding,Xian Adiconis,Sean Simmons,Monika S. Kowalczyk,Cynthia C. Hession,Nemanja D. Marjanovic,Travis K. Hughes,Marc H. Wadsworth,Tyler Burks,Lan T. Nguyen,John Y. Kwon,Boaz Barak,William Ge,Amanda J. Kedaigle,Shaina Carroll,Shuqiang Li,Nir Hacohen,Nir Hacohen,Orit Rozenblatt-Rosen,Alex K. Shalek,Alexandra-Chloé Villani,Alexandra-Chloé Villani,Aviv Regev,Aviv Regev,Joshua Z. Levin +24 more
TL;DR: To directly compare the methods and avoid processing differences introduced by the existing pipelines, scumi is developed, a flexible computational pipeline that can be used with any single-cell RNA-sequencing method.
Journal ArticleDOI
Div-Seq: Single-nucleus RNA-Seq reveals dynamics of rare adult newborn neurons
Naomi Habib,Naomi Habib,Yinqing Li,Matthias Heidenreich,Matthias Heidenreich,Lukasz Swiech,Lukasz Swiech,Inbal Avraham-Davidi,John J. Trombetta,Cynthia C. Hession,Feng Zhang,Aviv Regev,Aviv Regev +12 more
TL;DR: Div-Sequ is developed, which combines scalable single-nucleus RNA-Seq (sNuc-Sepp) with pulse labeling of proliferating cells by 5-ethynyl-2′-deoxyuridine (EdU) to profile individual dividing cells and open the way for unbiased analysis of diverse complex tissues.
Div-Seq: Single-nucleus RNA-Seq reveals dynamics of rare adult newborn neurons
Inbal Avraham-Davidi,John J. Trombetta,Cynthia C. Hession,Naomi Habib,Yinqing Li,Matthias Heidenreich,Lukasz Swiech,Feng Zhang,Aviv Regev +8 more
TL;DR: Div-Seq as mentioned in this paper combines scalable single-nucleus RNA sequencing with pulse labeling of proliferating cells by 5-ethynyl-2′-deoxyuridine (EdU) to profile individual dividing cells.

TL;DR: This study directly compares seven methods for single cell and/or single nucleus profiling from three types of samples, generating 36 libraries in six separate experiments in a single center and developed and applied scumi, a flexible computational pipeline that can be used for any scRNA-seq method.

TL;DR: A study integrating single-cell RNA-sequencing and electrophysiology data shows that in mouse, the cellular repertoire of the thalamic reticular nucleus is characterized by a transcriptomic gradient defined at its extremes by mutually exclusive expression of Spp1 and Ecel1, providing insights into the organizational principles underlying the divergent functions of this brain region.
