Journal ArticleDOI
Large-Scale Multi-omic Analysis of COVID-19 Severity.
Katherine A. Overmyer,Evgenia Shishkova,Ian J. Miller,Joseph Balnis,Matthew N. Bernstein,Trenton M. Peters-Clarke,Jesse G. Meyer,Qiuwen Quan,Laura K. Muehlbauer,Edna A. Trujillo,Yuchen He,Amit Chopra,Hau Chieng,Anupama Tiwari,Marc A. Judson,Brett Paulson,Dain R. Brademan,Yunyun Zhu,Lia R. Serrano,Vanessa Linke,Lisa A. Drake,Alejandro P. Adam,Bradford S Schwartz,Harold A. Singer,Scott Swanson,Deane F. Mosher,Ron Stewart,Joshua J. Coon,Ariel Jaitovich +28 more
TL;DR: A web-based tool (covid-omics.app) is presented enabling interactive exploration of the compendium and its utility through a machine learning approach for prediction of COVID-19 severity is illustrated.
Journal ArticleDOI
Comprehensive Single-Shot Proteomics with FAIMS on a Hybrid Orbitrap Mass Spectrometer.
Alexander S. Hebert,Satendra Prasad,Michael W. Belford,Derek J. Bailey,Graeme C. McAlister,Susan E. Abbatiello,Romain Huguet,Eloy R. Wouters,Jean Jacques Dunyach,Dain R. Brademan,Michael S. Westphall,Joshua J. Coon +11 more
TL;DR: Interfacing a recently described high-field asymmetric waveform ion mobility spectrometry (FAIMS) device between a nanoelectrospray ionization (nanoESI) emitter and an Orbitrap hybrid mass spectrometer (MS) enables the collection of single-shot proteomic data with comparable depth to that of conventional two-dimensional LC approaches.

TL;DR: A web-based tool (covid-omics.app) is presented enabling interactive exploration of the compendium and illustrating its utility through a comparative analysis with published data and a machine learning approach for prediction of COVID-19 severity.
Journal ArticleDOI
Interactive Peptide Spectral Annotator: A Versatile Web-based Tool for Proteomic Applications.
TL;DR: IPSA provides supports for annotating spectra collecting using negative-mode ionization and facilitates the characterization of experimental MS/MS performance through the optional export of fragment ion statistics from one to many peptide spectral matches.
Journal ArticleDOI
A large-scale genome-lipid association map guides lipid identification.
Vanessa Linke,Katherine A. Overmyer,Katherine A. Overmyer,Ian J. Miller,Dain R. Brademan,Paul D. Hutchins,Edna A. Trujillo,Thiru R. Reddy,Thiru R. Reddy,Jason D. Russell,Emily M. Cushing,Kathryn L. TL;DR: To discover the genetics of lipid features obtained through high resolution LC-MS/MS, liver and plasma from 384 Diversity Outbred mice were analyzed, and 3,283 molecular features were analyzed and compiled into a public web-resource termed LipidGenie, which suggests acyl chain-specific functions for proteins of the ABHD family.
