Journal ArticleDOI
Bacterial and viral identification and differentiation by amplicon sequencing on the MinION nanopore sequencer
Andy Kilianski,Jamie L. Haas,Elizabeth J Corriveau,Alvin T. Liem,Kristen L. Willis,Kristen L. Willis,Dana R Kadavy,C. Nicole Rosenzweig,Samuel S. Minot +8 more
TL;DR: Evidence of the utility of amplicon sequencing is offered by demonstrating that the current versions of MinION™ technology can accurately identify and differentiate both viral and bacterial species present within biological samples via Amplicon sequencing.
Journal ArticleDOI
Validation of high throughput sequencing and microbial forensics applications
Bruce Budowle,Bruce Budowle,Nancy D. Connell,Anna Bielecka-Oder,Rita R. Colwell,Cindi R. Corbett,Cindi R. Corbett,Jacqueline Fletcher,Mats Forsman,Dana R Kadavy,Alemka Markotić,Stephen A. Morse,Randall S. Murch,Antti Sajantila,Antti Sajantila,Sarah E. Schmedes,Krista Ternus,Stephen D. Turner,Samuel S. Minot +18 more
TL;DR: Criteria that should be considered for HTS validation for microbial forensics are presented here and comprise a foundation for investigators to establish, validate and implement HTS as a tool in microbialForensics, enhancing public safety and national security.
Journal ArticleDOI
A Comparison and Integration of MiSeq and MinION Platforms for Sequencing Single Source and Mixed Mitochondrial Genomes.
Michael R. Lindberg,Sarah E. Schmedes,F. Curtis Hewitt,Jamie L. Haas,Krista Ternus,Dana R Kadavy,Bruce Budowle,Bruce Budowle +7 more
TL;DR: A proof-of-concept was demonstrated by integrating both platforms in a hybrid assembly that leverages solely mixture data to accurately reconstruct full mitochondrial genomes.
Posted ContentDOI
Toward Rapid Sequenced-Based Detection and Characterization of Causative Agents of Bacteremia
TL;DR: A novel sample-to-answer workflow was assembled to enable rapid clinical detection of causative pathogens of bacteremia in whole blood utilizing metagenomic sequence data captured by the MinION, and may permit physicians to better target antibiotic therapies without turning to broad spectrum antibiotics, which may further propagate resistant strains.
Posted ContentDOI
SIANN: Strain Identification by Alignment to Near Neighbors
TL;DR: An analytical method specifically designed to rapidly detect a set of target organisms in mixed samples that achieves a high degree of species- and strain-specificity by aligning short sequence reads to the genomes of near neighbor organisms, as well as that of the target.
