Landscape and Dynamics of Single Immune Cells in Hepatocellular Carcinoma.
Qiming Zhang,Yao He,Nan Luo,Shashank J. Patel,Yanjie Han,Ranran Gao,Madhura Modak,Sebastian Carotta,Christian Haslinger,David Kind,Gregory W. Peet,Guojie Zhong,Shuangjia Lu,Weihua Zhu,Yilei Mao,Mengmeng Xiao,Michael Bergmann,Xueda Hu,Sid P. Kerkar,Anne Vogt,Stefan Pflanz,Kang Liu,Jirun Peng,Jirun Peng,Xianwen Ren,Zemin Zhang +25 more
TL;DR: The dynamic properties of diverse CD45+ cell types revealed by this study add new dimensions to the immune landscape of HCC.
Journal ArticleDOI
Reconstruction of cell spatial organization from single-cell RNA sequencing data based on ligand-receptor mediated self-assembly.
TL;DR: It is hypothesized that cellular spatial organization is inherently encoded by cell identity and can be reconstructed, at least in part, by ligand-receptor interactions, and CSOmap, a computational tool to infer cellular interaction de novo from scRNA-seq is presented.
Posted ContentDOI
Reconstruction of cell spatial organization based on ligand-receptor mediated self-assembly
TL;DR: It is shown that CSOmap can successfully recapitulate the spatial organization of tumor microenvironments for multiple cancers and reveal molecular determinants of cellular interactions, and can be widely applicable to interrogate cellular organizations based on scRNA-seq data for various tissues in diverse systems.

A Unified Modular Framework to Incorporate Structural Dependency in Spatial Omics Data
Jiayu Su,Jean-Baptiste Reynier,Xi Fu,Guojie Zhong,Jiahao Jiang,Rydberg Supo Escalante,Yiping Wang,Benjamin Izar,David A. Knowles,Raúl Rabadán +9 more
TL;DR: In this paper , a unified and modular framework that integrates positional information into non-spatial models via spatial priors and losses is proposed, which enables spatially aware data imputation, cell-type deconvolution, and dimensionality reduction with high accuracy.

Efficient reprogramming of the heavy-chain CDR3 regions of a human antibody repertoire
Tianling Ou,Wan-ting He,Brian D. Quinlan,Yan Guo,Pabalu Karunadharma,HaJeung Park,Meredith E. Davis-Gardner,Mai H. Tran,Yanhai Yin,Xiaoyu Zhang,Haimin Wang,Guojie Zhong,Michael Farzan +12 more
TL;DR: In this paper, the heavy-chain CDR3 (HCDR3) regions of primary human B cells were replaced by an uncharacterized Cas12a ortholog that recognizes PAM motifs present in human JH genes.
