Journal ArticleDOI
Why weight? Modelling sample and observational level variability improves power in RNA-seq analyses
Ruijie Liu,Aliaksei Holik,Shian Su,Natasha Jansz,Kelan Chen,Kelan Chen,Huei San Leong,Huei San Leong,Marnie E. Blewitt,Marnie E. Blewitt,Marie Liesse Asselin-Labat,Marie Liesse Asselin-Labat,Gordon K. Smyth,Matthew E. Ritchie +13 more
TL;DR: A comprehensive analysis involving both simulations and experimental RNA-sequencing data demonstrates that this strategy leads to a universally more powerful analysis and fewer false discoveries when compared to conventional approaches.
Journal ArticleDOI
Genome-wide binding and mechanistic analyses of Smchd1-mediated epigenetic regulation
Kelan Chen,Kelan Chen,Jiang Hu,Jiang Hu,Darcy Moore,Darcy Moore,Ruijie Liu,Sarah A. Kessans,Kelsey Breslin,Isabelle S Lucet,Isabelle S Lucet,Andrew Keniry,Andrew Keniry,Huei San Leong,Huei San Leong,Clare L. Parish,Douglas J. Hilton,Douglas J. Hilton,Richard J.L.F. Lemmers,Silvère M. van der Maarel,Peter E. Czabotar,Peter E. Czabotar,Renwick C. J. Dobson,Matthew E. Ritchie,Matthew E. Ritchie,Graham F. Kay,James M. Murphy,James M. Murphy,Marnie E. Blewitt,Marnie E. Blewitt +29 more
TL;DR: This study reveals, for the first time to the authors' knowledge, where Smchd1 binds genome-wide, its hitherto unappreciated functional interaction with chromatin organizer CCCTC-binding factor in gene regulation, and which part of the protein is required for chromatin binding, which leads to a new model of Smd1 function, where it directly binds DNA to mediate 3D chromatin architecture.
Journal ArticleDOI
Epigenetic Regulator Smchd1 Functions as a Tumor Suppressor
Huei San Leong,Kelan Chen,Yifang Hu,Stanley Chun-Wei Lee,Jason Corbin,Miha Pakusch,James M. Murphy,Ian J. Majewski,Gordon K. Smyth,Warren S. Alexander,Douglas J. Hilton,Marnie E. Blewitt +11 more
TL;DR: It is shown in mouse that genetic inactivation of Smchd1 accelerates tumorigenesis in male mice, highlighting a hitherto uncharacterized role for SMCHD1 as a candidate tumor suppressor gene in hematopoietic cancers.
Journal ArticleDOI
Polycomb repressive complex 2 (PRC2) suppresses Eμ-myc lymphoma.
Stanley Chun-Wei Lee,Belinda Phipson,Craig D. Hyland,Huei San Leong,Rhys S. Allan,Aaron T. L. Lun,Douglas J. Hilton,Stephen L. Nutt,Marnie E. Blewitt,Marnie E. Blewitt,Gordon K. Smyth,Warren S. Alexander,Ian J. Majewski +12 more
TL;DR: It is shown that, in contrast to PRC1, PRC2 is a tumor suppressor in Eµ-myc lymphomagenesis, because disease onset was accelerated by heterozygosity for Suz12 or by short hairpin RNA-mediated knockdown of Suz 12 or Ezh2, and this finding provides new insight regarding the functional contribution of mutations inPRC2 in a range of leukemias.
Journal ArticleDOI
Retrovirus Mediated Malignant Transformation of Mouse Embryonic Fibroblasts
Huei San Leong,Marnie E. Blewitt +1 more
TL;DR: The methodology for malignant transformation of mouse embryonic fibroblasts for transplantation into immunodeficient nude mice, as used in Leong et al. (2013), is described.
