Journal ArticleDOI
JASPAR 2018: update of the open-access database of transcription factor binding profiles and its web framework
Aziz Khan,Oriol Fornes,Arnaud Stigliani,Marius Gheorghe,Jaime A. Castro-Mondragon,Robin van der Lee,Adrien Bessy,Jeanne Chèneby,Jeanne Chèneby,Shubhada Rajabhau Kulkarni,Ge Tan,Damir Baranasic,David J. Arenillas,Albin Sandelin,Klaas Vandepoele,Boris Lenhard,Boris Lenhard,Benoit Ballester,Benoit Ballester,Wyeth W. Wasserman,François Parcy,Anthony Mathelier,Anthony Mathelier +22 more
TL;DR: The JASPAR 2018 CORE vertebrate collection of PFMs was used to predict TF-binding sites in the human genome and this update comes with a new web framework with an interactive and responsive user-interface, along with new features.
Journal ArticleDOI
JASPAR 2020: update of the open-access database of transcription factor binding profiles
Oriol Fornes,Jaime A. Castro-Mondragon,Aziz Khan,Robin van der Lee,Xi Zhang,Phillip A. Richmond,Bhavi P. Modi,Solenne Correard,Marius Gheorghe,Damir Baranasic,Walter Santana-Garcia,Ge Tan,Jeanne Chèneby,Benoit Ballester,François Parcy,Albin Sandelin,Boris Lenhard,Boris Lenhard,Wyeth W. Wasserman,Anthony Mathelier,Anthony Mathelier +20 more
TL;DR: In this 8th release of JASPAR, the CORE collection has been expanded with 245 new PFMs, and 156 PFMs were updated, and the genomic tracks, inference tool, and TF-binding profile similarity clusters were updated.
Journal ArticleDOI
ReMap 2018: an updated atlas of regulatory regions from an integrative analysis of DNA-binding ChIP-seq experiments.
Jeanne Chèneby,Marius Gheorghe,Marie Artufel,Marie Artufel,Anthony Mathelier,Anthony Mathelier,Benoit Ballester,Benoit Ballester +7 more
TL;DR: ReMap 2018 provides a significant update of the ReMap database, providing an in depth view of the complexity of the regulatory landscape in human.
Journal ArticleDOI
ReMap 2020: a database of regulatory regions from an integrative analysis of Human and Arabidopsis DNA-binding sequencing experiments.
Jeanne Chèneby,Zacharie Ménétrier,Martin Mestdagh,Thomas Rosnet,Allyssa Douida,Wassim Rhalloussi,Aurélie Bergon,Fabrice Lopez,Benoit Ballester +8 more
TL;DR: This ReMap update comes with a new web framework providing an interactive user-interface, including improved search features and full programmatically access to the underlying data is available using a RESTful API together with anew R Shiny interface for a TRs binding enrichment analysis tool.
Journal ArticleDOI
A map of direct TF-DNA interactions in the human genome.
Marius Gheorghe,Geir Kjetil Sandve,Aziz Khan,Jeanne Chèneby,Benoit Ballester,Anthony Mathelier +5 more
TL;DR: This work culminated with predicted interactions covering >2% of the human genome, obtained by uniformly processing 1983 ChIP-seq peak data sets from the ReMap database for 232 unique TFs, suggesting that high-occupancy target regions are likely not derived from direct binding of the TFs to the DNA.
