Proteomics involves the applications of technologies for the identiﬁcation and quantiﬁcation of overall proteins present content of a cell, tissue or an organism. It supplements the other "omics" technologies such as genomic and transcriptomics to expound the identity of proteins of an organism, and to cognize the structure and functions of a particular protein. Proteomics-based technologies are utilized in various capacities for different research settings such as detection of various diagnostic markers, candidates for vaccine production, understanding pathogenicity mechanisms, alteration of expression patterns in response to different signals and interpretation of functional protein pathways in different diseases. Proteomics is practically intricate because it includes the analysis and categorization of overall protein signatures of a genome. Mass spectrometry with LC-MS-MS and MALDI-TOF/TOF being widely used equipment is the central among current proteomics. However, utilization of proteomics facilities including the software for equipment, databases and the requirement of skilled personnel substantially increase the costs, therefore limit their wider use especially in the developing world. Furthermore, the proteome is highly dynamic because of complex regulatory systems that control the expression levels of proteins. This review efforts to describe the various proteomics approaches, the recent developments and their application in research and analysis.

Proteomics: Technologies and Their Applications

Two-dimensional polyacrylamide gel electrophoresis (2-DE), when combined with mass spectrometry (MS) has the power to identify and quantify differential protein expression of large sample sets analysed in parallel. By separating proteins by isoelectric point (pI) and molecular weight (MW), it has the potential to detect 2,000–3,000 different protein spots from a single sample separation. With the development of technologies such as Difference In-Gel Electrophoresis (DIGE), which also allow the parallel addition of an internal standard within each gel, 2-DE has shown improved reproducibility and moreover improved protein detection sensitivity. Furthermore, 2-DE provides protein abundance information as well as pI and MW and so has the potential to resolve and visualise post-translational modifications such as phosphorylation, a major advantage over non gel-based separation techniques. In this chapter we review sample preparation procedures from prevention of proteolysis, including the potential of a novel protein stabilising device, to lysing of a given sample with an appropriate lysis buffer. We describe additional steps which may be taken in order to achieve a protein sample which will yield a highly reproducible 2-DE map with distinct protein spots. This chapter also discusses the basic methodology behind 2-DE and the various protein detection reagents which are available. Finally, we discuss how the 2-DE images can be quantified and differentially expressed proteins can be identified by MS.

Two-dimensional polyacrylamide gel electrophoresis

Proteins regulate many cellular functions and analyzing the presence and abundance of proteins in biological samples are central focuses in proteomics. The discovery and validation of biomarkers, pathways, and drug targets for various diseases can be accomplished using mass spectrometry-based proteomics. However, with mass-limited samples like tumor biopsies, it can be challenging to obtain sufficient amounts of proteins to generate high-quality mass spectrometric data. Techniques developed for macroscale quantities recover sufficient amounts of protein from milligram quantities of starting material, but sample losses become crippling with these techniques when only microgram amounts of material are available. To combat this challenge, proteomicists have developed micro-scale techniques that are compatible with decreased sample size (100 μg or lower) and still enable excellent proteome coverage. Extraction, contaminant removal, protein quantitation, and sample handling techniques for the microgram protein range are reviewed here, with an emphasis on liquid chromatography and bottom-up mass spectrometry-compatible techniques. Also, a range of biological specimens, including mammalian tissues and model cell culture systems, are discussed.

Proteomic Challenges: Sample Preparation Techniques for Microgram-Quantity Protein Analysis From Biological Samples

Although laser desorption mass spectrometry was introduced in the 1960s, the potential of laser mass spectrometry was not realised until the introduction of matrix-assisted laser desorption/ionisation (MALDI) in the 1980s. The technique relies on light-absorbing compounds called matrices that are co-crystallised with the analyte to achieve high ionisation and desorption efficiencies. MALDI offers a lot of advantages and is an indispensable tool in macromolecule analysis. However, the presence of the matrix also produces a high chemical background in the region below m/z 700 in the mass spectrum. Surface-assisted laser desorption/ionisation (SALDI) substitutes the chemical matrix of MALDI for an active surface, which means that matrix interference can be eliminated. SALDI mass spectrometry has evolved in recent years into a technique with great potential to provide insight into many of the challenges faced in modern research, including the growing interest in “omics” and the demands of pharmaceutical science. A great variety of materials have been reported to work in SALDI. Examples include a number of nanomaterials and surfaces. The unique properties of nanomaterials greatly facilitate analyte desorption and ionisation. This article reviews recent advances made in relation to carbon- and semiconductor-based SALDI strategies. Examples of their environmental, chemical and biomedical applications are discussed with the aim of highlighting progression in the field and the robustness of the technique, as well as to evaluate the strengths and weaknesses of individual approaches. In addition, this article describes the physical and chemical processes involved in SALDI and explains how the unique physical and electronic properties of nanostructured surfaces allow them to substitute for the matrix in energy transfer processes.

Recent advances in SALDI-MS techniques and their chemical and bioanalytical applications

Albumin binds low–molecular-weight molecules, including proteins and peptides, which then acquire its longer half-life, thereby protecting the bound species from kidney clearance. We developed an experimental method to isolate albumin in its native state and to then identify [mass spectrometry (MS) sequencing] the corresponding bound low–molecular-weight molecules. We used this method to analyze pooled sera from a human disease study set (high-risk persons without cancer, n= 40; stage I ovarian cancer, n = 30; stage III ovarian cancer, n = 40) to demonstrate the feasibility of this approach as a discovery method.

Methods

Albumin was isolated by solid-phase affinity capture under native binding and washing conditions. Captured albumin-associated proteins and peptides were separated by gel electrophoresis and subjected to iterative MS sequencing by microcapillary reversed-phase tandem MS. Selected albumin-bound protein fragments were confirmed in human sera by Western blotting and immunocompetition.

Results

In total, 1208 individual protein sequences were predicted from all 3 pools. The predicted sequences were largely fragments derived from proteins with diverse biological functions. More than one third of these fragments were identified by multiple peptide sequences, and more than one half of the identified species were in vivo cleavage products of parent proteins. An estimated 700 serum peptides or proteins were predicted that had not been reported in previous serum databases. Several proteolytic fragments of larger molecules that may be cancer-related were confirmed immunologically in blood by Western blotting and peptide immunocompetition. BRCA2, a 390-kDa low-abundance nuclear protein linked to cancer susceptibility, was represented in sera as a series of specific fragments bound to albumin.

Conclusion

Carrier-protein harvesting provides a rich source of candidate peptides and proteins with potential diverse tissue and cellular origins that may reflect important disease-related information.

Analysis of albumin-associated peptides and proteins from ovarian cancer patients

Methods for samples preparation in proteomic research

Desorption/ionization from porous silicon dioxide (DIOSD), in combination with a standard matrix-assisted laser desorption/ionization time-of-flight (MALDI-TOF) instrument, was used for the identification of catecholamines in the human peripheral blood lymphocytes. A routine MALDI-TOF analysis does not allow for sensitive detection of low molecular mass compounds (i.e. below 400 Da) due to the pronounced background ions arising from the matrix. Therefore, we have tested DIOSD methodology for the identification of catecholamines in the immune system. Using DIOSD, catecholamines were unambiguously identified in the cell extract of peripheral blood lymphocytes at the femtomolar level. The DIOSD extends the possible use of MALDI-TOF mass spectrometry towards small molecules that were previously detected by other methods.
