We have developed a new vector strategy for the insertion of foreign genes into the genomes of gram negative bacteria not closely related to Escherichia coli. The system consists of two components: special E. coli donor strains and derivatives of E. coli vector plasmids. The donor strains (called mobilizing strains) carry the transfer genes of the broad host range IncP–type plasmid RP4 integrated in their chromosomes. They can utilize any gram negative bacterium as a recipient for conjugative DNA transfer. The vector plasmids contain the P–type specific recognition site for mobilization (Mob site) and can be mobilized with high frequency from the donor strains. The mobilizable vectors are derived from the commonly used E. coli vectors pACYC184, pACYC177, and pBR325, and are unable to replicate in strains outside the enteric bacterial group. Therefore, they are widely applicable as transposon carrier replicons for random transposon insertion mutagenesis in any strain into which they can be mobilized but not stably maintained. The vectors are especially useful for site–directed transposon mutagenesis and for site–specific gene transfer in a wide variety of gram negative organisms.

A broad host range mobilization system for in vivo genetic engineering: transposon mutagenesis in Gram negative bacteria

We describe Hi-C, a method that probes the three-dimensional architecture of whole genomes by coupling proximity-based ligation with massively parallel sequencing. We constructed spatial proximity maps of the human genome with Hi-C at a resolution of 1 megabase. These maps confirm the presence of chromosome territories and the spatial proximity of small, gene-rich chromosomes. We identified an additional level of genome organization that is characterized by the spatial segregation of open and closed chromatin to form two genome-wide compartments. At the megabase scale, the chromatin conformation is consistent with a fractal globule, a knot-free, polymer conformation that enables maximally dense packing while preserving the ability to easily fold and unfold any genomic locus. The fractal globule is distinct from the more commonly used globular equilibrium model. Our results demonstrate the power of Hi-C to map the dynamic conformations of whole genomes.

Limitations of gamete sequencing for crossover analysis

Fluorescent in situ hybridization (FISH) provides a powerful tool to study the localization of DNA sequences in relationship to one another. FISH has the advantage over other methods, notably use of GFP-tagged repressor/operator arrays, that an almost unlimited number of probes can be utilized without having to make new strains for each new locus one wants to study. Also, the number of sites that can be visualized at the same time is limited only by the number of fluorophores that are available and can be distinguished by the available microscope. Described here is a method for FISH analysis and its application to analysis of chromosome pairing during meiosis in S. cerevisiae.

Chromosome movement is prominent at mid-meiotic prophase and is proposed to enhance the efficiency and/or stringency of homolog pairing and/or to help prevent or resolve topological entanglements. Here, we combine fluorescent repressor operator system (FROS) labeling with three-dimensional (3D) live-cell imaging at high temporal resolution to define the detailed kinetics of mid-meiotic prophase motion for a single telomere-proximal locus in budding yeast. Visual inspection of 3D images taken at 500 ms intervals reveals three qualitatively different motion "phenotypes": "straight", in which the telomere moves very rapidly in a straight or curvilinear path; "pauses", in which the telomere jiggles in place, as in premeiotic cells; and "directed", in which telomere movement is directional but zig-zag in nature and slower than during "straight" motion. Telomeres remain nuclear envelope-associated throughout, and straight motions can be accompanied by elongation of the nuclear shape, nucleated at the point of telomere association. Integration with earlier findings suggests that the critical event for mid-meiotic prophase chromosome dynamics is sporadic, transient movement telomere/Linker of Nucleoskeleton and Cytoskeleton (LINC) complexes along actin filaments mediated by myosin motor protein Myo2, manifested here as "straight" motion. Notably these straight movements are very transient (~2 s duration). We speculate that resistance from the associated nuclear envelope limits the duration/track length of Myo2-mediated telomere movement. Directed movement likely occurs primarily as an indirect consequence of motion driven by another telomere, perhaps as an effect of nuclear envelope deformation. Overall, the biological consequences of motion for chromosome function can be attributed to sequential and simultaneous events of this nature as nucleated at different telomeres. The presented methodology and findings provide opportunities for future exploration of these and other phenomena.
