Journal ArticleDOI
Sensitive, specific polymorphism discovery in bacteria using massively parallel sequencing.
Chad Nusbaum,Toshiro K. Ohsumi,Toshiro K. Ohsumi,James Gomez,John Aquadro,Thomas C. Victor,Robert M. Warren,Deborah T. Hung,Deborah T. Hung,Bruce W. Birren,Eric S. Lander,David B. Jaffe +11 more
TL;DR: VAAL detected ∼98% of differences (including large insertion-deletions) between pairs of strains from three species while calling no false positives, identifying an antibiotic's site of action by identifying sequence differences between drug-sensitive strains and drug-resistant derivatives.
Journal ArticleDOI
Independent Large Scale Duplications in Multiple M. tuberculosis Lineages Overlapping the Same Genomic Region
Brian Weiner,James Gomez,Thomas C. Victor,Robert M. Warren,Alexander Sloutsky,Bonnie B. Plikaytis,James E. Posey,Paul D. van Helden,Nicolass C. Gey van Pittius,Michael Koehrsen,Peter Sisk,Christian Stolte,Jared White,Sebastien Gagneux,Bruce W. Birren,Deborah T. Hung,Megan Murray,James E. Galagan,James E. Galagan +18 more
TL;DR: The presence of multiple independent duplications of the same genomic region suggests either instability in this region, a selective advantage conferred by the duplication, or both, and suggests that large-scale gene duplication may be more common in M. tuberculosis than previously considered.
