Journal ArticleDOI
RNA-Seq workflow: gene-level exploratory analysis and differential expression
TL;DR: This work walks through an end-to-end gene-level RNA-Seq differential expression workflow using Bioconductor packages to perform exploratory data analysis (EDA) for quality assessment and to explore the relationship between samples.
Journal ArticleDOI
Drug-perturbation-based stratification of blood cancer
Sascha Dietrich,Małgorzata Oleś,Junyan Lu,Leopold Sellner,Simon Anders,Britta Velten,Bian Wu,Jennifer Hüllein,Michelle da Silva Liberio,Tatjana Walther,Lena Wagner,Sophie Rabe,Sophie Rabe,Sonja Ghidelli-Disse,Marcus Bantscheff,Andrzej K. Andersson,Satu Mustjoki,Christof von Kalle,Anthony D. Ho,Manfred Hensel,Jan Dürig,Ingo Ringshausen,Marc Zapatka,Wolfgang Huber,Wolfgang Huber,Thorsten Zenz +55 more
TL;DR: This study overcomes the perception that most mutations do not influence drug response of cancer, and points to an updated approach to understanding tumor biology, with implications for biomarker discovery and cancer care.
Journal ArticleDOI
RNA-Seq workflow: gene-level exploratory analysis and differential expression [version 2; referees: 2 approved]
Journal ArticleDOI
Autologous culture model of nodal B-cell lymphoma identifies ex vivo determinants of response to bispecific antibodies.
Tobias Roider,Berit J. Brinkmann,Vladislav Kim,Mareike Knoll,Carolin Kolb,Philipp M. Roessner,Marie Bordas,Peter Dreger,Carsten Müller-Tidow,Wolfgang Huber,Martina Seiffert,Sascha Dietrich +11 more
TL;DR: In this article, the authors identify a distinct phenotype of regulatory T cells that was linked to ex vivo response independently from T-cell frequency at baseline and suggest drug combinations of high clinical relevance that could improve the efficacy of BsAbs.
Posted ContentDOI
Comparing the value of mono- versus coculture for high-throughput compound screening in hematological malignancies
Sophie A. Herbst,Vladislav Kim,Tobias Roider,Eva Christine Schitter,Peter-Martin Bruch,Nora Liebers,C. Kolb,Mareike Knoll,Junyan Lu,Peter Dreger,Carsten Müller-Tidow,Thorsten Zenz,Wolfgang Huber,Sascha Dietrich +13 more
TL;DR: In this article , the authors measured ex vivo sensitivity of 108 primary blood cancer samples to 50 drugs in monoculture and in coculture with bone marrow stromal cells and found that the effect sizes were lower in the coculture than in the mono-and coculture.
