VDJdb in 2019: database extension, new analysis infrastructure and a T-cell receptor motif compendium
Dmitry V. Bagaev,Renske M. A. Vroomans,Jerome Samir,Jerome Samir,Ulrik Stervbo,Ulrik Stervbo,Cristina Rius,Garry Dolton,Alexander Greenshields-Watson,Meriem Attaf,Evgeny S. Egorov,Ivan V. Zvyagin,Nina Babel,Nina Babel,David K. Cole,Andrew James Godkin,Andrew K. Sewell,Can Keşmir,Dmitriy M. Chudakov,Fabio Luciani,Fabio Luciani,Mikhail Shugay +21 more
TL;DR: An update of the VDJdb database with a substantial increase in the number of T-cell receptor (TCR) sequences and their cognate antigens and a reduced set of high-quality TCR motifs that can be used for both training TCR specificity predictors and matching against TCRs of interest are reported.
Journal ArticleDOI
SARS-CoV-2 Epitopes Are Recognized by a Public and Diverse Repertoire of Human T Cell Receptors.
Alina S. Shomuradova,Murad Vagida,Savely A. Sheetikov,Ksenia V. Zornikova,Dmitry Kiryukhin,Aleksei Titov,Iuliia O. Peshkova,Alexandra Khmelevskaya,Dmitry Vladimirovich Dianov,Maria Malasheva,Anton Shmelev,Yana Serdyuk,Dmitry V. Bagaev,Anastasia Pivnyuk,Dmitrii S. Shcherbinin,Alexandra V. Maleeva,Naina T. Shakirova,Artem Pilunov,Dmitry B. Malko,Ekaterina G. Khamaganova,Bella Biderman,Alexander V. Ivanov,Mikhail Shugay,Grigory A. Efimov +23 more
TL;DR: The results demonstrate that the T cell response to SARS-CoV-2, including the identified set of TCRs, can serve as a useful biomarker for surveying antiviral immunity.

TL;DR: It is indicated that T cells form an efficient response to Sars-CoV-2 and alongside the antibodies can serve as a useful biomarker for surveying SARS-Cov-2 exposure and immunity.

Journal ArticleDOI
Variational Message Passing and Local Constraint Manipulation in Factor Graphs.
TL;DR: In this article, the authors develop a unifying account of constraint manipulation for variational inference in models that can be represented by a (Forney-style) factor graph, for which they identify the Bethe Free Energy as an approximation to the VFE.
