The Prevotella copri Complex Comprises Four Distinct Clades Underrepresented in Westernized Populations
Adrian Tett,Kun D. Huang,Francesco Asnicar,Hannah Fehlner-Peach,Edoardo Pasolli,Nicolai Karcher,Federica Armanini,Paolo Manghi,Kevin S. Bonham,Kevin S. Bonham,Moreno Zolfo,Francesca De Filippis,Cara Magnabosco,Richard Bonneau,John Lusingu,John H Amuasi,Karl J. Reinhard,Thomas Rattei,Fredrik Boulund,Lars Engstrand,Albert Zink,Maria Carmen Collado,Dan R. Littman,Daniel Eibach,Danilo Ercolini,Omar Rota-Stabelli,Curtis Huttenhower,Curtis Huttenhower,Frank Maixner,Nicola Segata +29 more
TL;DR: Genomic analysis showed substantial functional diversity in the P. copri complex with notable differences in carbohydrate metabolism, suggesting that multi-generational dietary modifications may be driving reduced prevalence in Westernized populations.

The Prevotella copri complex comprises four distinct clades that are underrepresented in Westernised populations
Adrian Tett,Kun D. Huang,Francesco Asnicar,Hannah Fehlner-Peach,Edoardo Pasolli,Edoardo Pasolli,Nicolai Karcher,Federica Armanini,Paolo Manghi,Kevin S. Bonham,Kevin S. Bonham,Moreno Zolfo,Francesca De Filippis,Cara Magnabosco,Richard Bonneau,John Lusingu,John H Amuasi,Karl J. Littman,Daniel Eibach,Danilo Ercolini,Omar Rota-Stabelli,Curtis Huttenhower,Curtis Huttenhower,Frank Maixner,Nicola Segata +30 more
TL;DR: Genomic analysis of the Prevotella copri complex reveals substantial and complementary functional diversity, including the potential for utilisation of complex carbohydrates, suggestive that multi-generational dietary modifications may be a driver for the reduced P. copri prevalence in Westernised populations.
Journal ArticleDOI
Discovering Causal Relationships in Grapevine Expression Data to Expand Gene Networks. A Case Study: Four Networks Related to Climate Change.
Giulia Malacarne,S. Pilati,Samuel Valentini,Francesco Asnicar,Marco Moretto,Paolo Sonego,Luca Masera,Valter Cavecchia,Enrico Blanzieri,Claudio Moser +9 more
TL;DR: A pipeline based on the iterative application of the PC-algorithm, named NES2RA, to expand gene networks in Escherichia coli and Arabidopsis thaliana and the application of this method to the grapevine transcriptomic compendium Vespucci is proposed, in order to expand four LGNs related to the Grapevine response to climate change.

TN-Grid and gene@home project: volunteer computing for bioinformatics
Francesco Asnicar,Nadir Sella,Luca Masera,Paolo Morettin,Thomas Tolio,Stanislau Semeniuta,Claudio Moser,Enrico Blanzieri,Valter Cavecchia +8 more
TL;DR: The gene@home BOINC project is presented, some statistics and preliminary scientific results of the project are presented, and an ad hoc version of the PC algorithm (PC++) able to run in the BOINC environment, on the client computers is developed.
Proceedings ArticleDOI
Discovering Candidates for Gene Network Expansion by Distributed Volunteer Computing
Francesco Asnicar,Luca Erculiani,Francesca Galante,Caterina Gallo,Luca Masera,Paolo Morettin,Nadir Sella,Stanislau Semeniuta,Thomas Tolio,Giulia Malacarne,Kristof Engelen,Andrea Argentini,Valter Cavecchia,Claudio Moser,Enrico Blanzieri +14 more
TL;DR: This paper presents the infrastructure, called TN-Grid, that is hosting the gene@home project, and shows that NESRA outperforms both the PC algorithm and its order-independent version called PC*.
