Structural Changes Accompanying Intramolecular Electron Transfer: Focus on Twisted Intramolecular Charge-Transfer States and Structures

Neutralizing antibodies (Nab) are a principal component of an effective human immune response to many pathogens, yet their role in HIV-1 infection is unclear. To gain a better understanding of this role, we examined plasma from patients with acute HIV infection. Here we report the detection of autologous Nab as early as 52 days after detection of HIV-specific antibodies. The viral inhibitory activity of Nab resulted in complete replacement of neutralization-sensitive virus by successive populations of resistant virus. Escape virus contained mutations in the env gene that were unexpectedly sparse, did not map generally to known neutralization epitopes, and involved primarily changes in N-linked glycosylation. This pattern of escape, and the exceptional density of HIV-1 envelope glycosylation generally, led us to postulate an evolving 'glycan shield' mechanism of neutralization escape whereby selected changes in glycan packing prevent Nab binding but not receptor binding. Direct support for this model was obtained by mutational substitution showing that Nab-selected alterations in glycosylation conferred escape from both autologous antibody and epitope-specific monoclonal antibodies. The evolving glycan shield thus represents a new mechanism contributing to HIV-1 persistence in the face of an evolving antibody repertoire.

Basic concepts of computer topological analysis of crystal structures realized in the current version of the program package ToposPro are considered. Applications of the ToposPro methods to various classes of chemical compounds—coordination polymers, molecular crystals, supramolecular ensembles, inorganic ionic compounds, intermetallics, fast-ion conductors, microporous materials—are illustrated by many examples. It is shown that chemically and crystallographically different structures can be automatically treated in a similar way with the ToposPro approaches.

Progress will depend on the development of photoremovable protecting groups that satisfy the diverse requirements of new applications—a challenging task for photochemists.

Photochemistry of Organic Compounds

Carbonate radical (CO3•-) is a powerful oxidant that is present in sunlit surface waters and in waters treated by advanced oxidation processes. The production of CO3•- in aqueous solution through oxidation of carbonate anion by excited triplet states of aromatic ketones was investigated in this study to provide new methods for the determination of rate constants and to explore a possible photoinduced pathway of CO3•- formation in the aquatic environment. Rate constants for triplet quenching by carbonate anion of up to 3.0 × 107 M-1 s-1 and CO3•- yields approaching unity, determined using laser flash photolysis, allowed us to conclude that such a formation mechanism might be significant in sulit natural waters. Kinetic methods based on either flash photolysis or steady-state irradiation and on the use of aromatic ketones as photosensitizers gave bimolecular rate constants in the range of 4 × 106 to 1 × 108 M-1 s-1 for the reaction of CO3•- with several s-triazine and phenylurea herbicides. Photosensitizer Method to Determine Rate Constants for the Reaction of Carbonate Radical with Organic Compounds

A direct measure of intramolecular chain diffusion is obtained by the determination of triplet–triplet energy-transfer rates between a donor and an acceptor chromophore attached at defined points on a polypeptide chain. Single exponential kinetics of contact formation are observed on the nanosecond time scale for polypeptides in which donor and acceptor are linked by repeating units of glycine and serine residues. The rates depend on the number of peptide bonds (N) separating donor and acceptor and show a maximum for the shortest peptides (N = 3) with a time constant (τ = 1/k) of 20 ns. This sets an upper limit for the speed of formation of the first side-chain contacts during protein folding.
