BcbioRNAseq: R package for bcbio rna-seq analysis [version 2; peer review: 1 approved, 1 approved with reservations]
Michael J. Steinbaugh,Lorena Pantano,Rory Kirchner,Victor Barrera,Brad Chapman,Mary E. Piper,Meeta Mistry,Radhika S. Khetani,Kayleigh Rutherford,Oliver Hofmann,John N. Hutchinson,SH Sui +11 more
TL;DR: The bcbioRNASeq package as mentioned in this paper is a Bioconductor package that provides ready-to-render templates, objects and wrapper functions to post-process RNA sequencing output data, facilitating quality control analyses, identification of differentially expressed genes and functional enrichment analyses.
Posted ContentDOI
COMPASS: a COMprehensive Platform for smAll RNA-Seq data analySis
Jiang Li,Alvin T. Kho,Robert P. Chase,Lorena Pantano,Leanna Farnam,Sami S. Amr,Kelan G. Tantisira +6 more
TL;DR: This work evaluated COMPASS against comparable existing tools on small RNA sequencing data set from serum samples of 12 healthy human controls, and COMPASS identified a greater diversity and abundance of small RNA molecules.
Journal ArticleDOI
Multiomics of Tissue Extracellular Vesicles Identifies Unique Modulators of Atherosclerosis and Calcific Aortic Valve Stenosis.
Mark C. Blaser,Fabrizio Buffolo,Arda Halu,Mandy E Turner,Florian Schlotter,Hideyuki Higashi,Lorena Pantano,Cassandra L. Clift,Louis A. Saddic,Samantha K. Atkins,Maximillian A. Muehlschlegel,Sasha A Singh,Masanori Aikawa,Elena Aikawa +22 more
TL;DR: In this article , a comparative study of human carotid artery plaques and calcified aortic valves identifies unique drivers of atherosclerosis versus stenotic valve stenosis and implicates extracellular vesicles in advanced cardiovascular calcification.

Nanchangmycin regulates FYN, FAK and ERK to control the fibrotic activity of hepatic stellate cells
Wei Li,Juxiang Chen,Chi-Kuang Sun,R. P. Sparks,Lorena Pantano,Raza-Ur Rahman,Sean P. Moran,Joshua V. Pondick,Rory Kirchner,D. Wrobel,M. Bieler,S. J. Ho Sui,J. F. Doerner,Jörg F. Rippmann,Alan C. Mullen +14 more
TL;DR: In this article, the authors performed a high-throughput compound screen in primary human HSC myofibroblasts and identified 19 small molecules that induce HSC inactivation, including the polyether ionophore nanchangmycin (NCMC), which induces lipid reaccumulation while reducing collagen expression, deposition of collagen in the extracellular matrix, cell proliferation, and migration.
