Journal ArticleDOI
Direct generation of protein conformational ensembles via machine learning
TL;DR: In this paper , a GAN is trained with simulation data to directly generate physically realistic conformational ensembles of proteins without the need for any sampling and at negligible computational cost, and the resulting model, idpGAN, can predict sequence-dependent coarse-grained ensemble for sequences that are not present in the training set.
Journal ArticleDOI
The Evolutionarily Conserved C-terminal Domains in the Mammalian Retinoblastoma Tumor Suppressor Family Serve as Dual Regulators of Protein Stability and Transcriptional Potency
Satyaki Sengupta,Raj Lingnurkar,Timothy S. Carey,Monica Pomaville,Parimal Kar,Michael Feig,Catherine A. Wilson,Jason G. Knott,David N. Arnosti,R. William Henry +9 more
TL;DR: It is found that steady state levels of all RB family members, RB, p107, and p130, were diminished during embryonic stem cell differentiation concomitant with their target gene acquisition, establishing a mechanistic link between regulation of RB family repressor potency and the ubiquitin-proteasome system.

High-Accuracy Protein Structures by Combining Machine-Learning with Physics-Based Refinement
Lim Heo,Michael Feig +1 more
TL;DR: It is shown that combining machine-learning based models from AlphaFold with state-of-the-art physics-based refinement via molecular dynamics simulations further improves predictions to outperform any other prediction method tested during the latest round of CASP.
Journal ArticleDOI
Short disordered protein segment regulates cross-species transmission of a yeast prion.
Toshinobu Shida,Yuji O. Kamatari,Takao Yoda,Yoshiki Yamaguchi,Michael Feig,Yumiko Ohhashi,Yumiko Ohhashi,Yuji Sugita,Kazuo Kuwata,Motomasa Tanaka +9 more
TL;DR: The findings uncover how conformational dynamics of the short segment in the host prion protein impacts cross-species prion transmission and provides mechanistic insights into cross-seeding between heterologous proteins.
Journal ArticleDOI
Intramolecular Diffusion in α-Synuclein: It Depends on How You Measure It
Jaie Woodard,Kinshuk Raj Srivastava,Gil Rahamim,Asaf Grupi,Steven Hogan,David Witalka,Grzegorz Nawrocki,Elisha Haas,Michael Feig,Lisa J. Lapidus +9 more
TL;DR: Diffusional estimates in good quantitative agreement with experiment are obtained by accounting for the distinct distance ranges probed by fluorescence resonance energy transfer and Trp-Cys quenching.
