The nuclear ribosomal internal transcribed spacer (ITS) region is the formal fungal barcode and in most cases the marker of choice for the exploration of fungal diversity in environmental samples. Two problems are particularly acute in the pursuit of satisfactory taxonomic assignment of newly generated ITS sequences: (i) the lack of an inclusive, reliable public reference data set and (ii) the lack of means to refer to fungal species, for which no Latin name is available in a standardized stable way. Here, we report on progress in these regards through further development of the UNITE database (http://unite.ut.ee) for molecular identification of fungi. All fungal species represented by at least two ITS sequences in the international nucleotide sequence databases are now given a unique, stable name of the accession number type (e.g. Hymenoscyphus pseudoalbidus|GU586904|SH133781.05FU), and their taxonomic and ecological annotations were corrected as far as possible through a distributed, third-party annotation effort. We introduce the term ‘species hypothesis’ (SH) for the taxa discovered in clustering on different similarity thresholds (97–99%). An automatically or manually designated sequence is chosen to represent each such SH. These reference sequences are released (http://unite.ut.ee/repository.php) for use by the scientific community in, for example, local sequence similarity searches and in the QIIME pipeline. The system and the data will be updated automatically as the number of public fungal ITS sequences grows. We invite everybody in the position to improve the annotation or metadata associated with their particular fungal lineages of expertise to do so through the new Web-based sequence management system in UNITE.

FUNGuild: An open annotation tool for parsing fungal community datasets by ecological guild

EVidenceModeler (EVM) is presented as an automated eukaryotic gene structure annotation tool that reports eukaryotic gene structures as a weighted consensus of all available evidence. EVM, when combined with the Program to Assemble Spliced Alignments (PASA), yields a comprehensive, configurable annotation system that predicts protein-coding genes and alternatively spliced isoforms. Our experiments on both rice and human genome sequences demonstrate that EVM produces automated gene structure annotation approaching the quality of manual curation.

Automated Eukaryotic Gene Structure Annotation Using EVidenceModeler and the Program to Assemble Spliced Alignments

This review addresses recent developments in non-equilibrium statistical physics. Focusing on phase transitions from fluctuating phases into absorbing states, the universality class of directed percolation is investigated in detail. The survey gives a general introduction to various lattice models of directed percolation and studies their scaling properties, field-theoretic aspects, numerical techniques, as well as possible experimental realizations. In addition, several examples of absorbing-state transitions which do not belong to the directed percolation universality class will be discussed. As a closely related technique, we investigate the concept of damage spreading. It is shown that this technique is ambiguous to some extent, making it impossible to define chaotic and regular phases in stochastic non-equilibrium systems. Finally, we discuss various classes of depinning transitions in models for interface growth which are related to phase transitions into absorbing states.

Non-equilibrium critical phenomena and phase transitions into absorbing states

To obtain a genetically marked strain of Trichoderma harzianum that can be used as a tool for studies of population dynamics, T. harzianum was cotransformed with the Escherichia coli uidA β-glucuronidase (GUS) gene and the hygromycin B (hygB) gene as the selective marker. To improve the efficiency of conditions used for the transformation, the isolation, reversion, and germination of mycelial protoplasts were studied by scanning electron microscopy (SEM). Hexamethyldisilzane was useful for preparing protoplasts from suspensions for SEM. It was essential to obtain a transformant that phenotypically resembled the wild-type. After mitotic stabilization of the transformants by single-spore isolations, three transformants were compared to the wild-type by measurement of spore germination and mycelial growth rates, identification of secondary metabolite profiles, and studies of extracellular proteins. One transformant, T3c, was dissimilar to the wild-type in most tests, whereas transformant T3a was physiologically very similar to the wild-type. Furthermore, transformant T3a remained genetically stable during nonselective cultivation on plates and in sterile peat-bran.

A Tool for Monitoring Trichoderma harzianum: I. Transformation with the GUS Gene by Protoplast Technology

The production of bioactive polypeptides (peptaibiotics) in vivo is a sophisticated adaptation strategy of both mycoparasitic and saprotrophic Trichoderma species for colonizing and defending their natural habitats. This feature is of major practical importance, as the detection of peptaibiotics in plant-protective Trichoderma species, which are successfully used against economically relevant bacterial and fungal plant pathogens, certainly contributes to a better understanding of these complex antagonistic interactions. We analyzed five commercial biocontrol agents (BCAs), namely Canna(®) , Trichosan(®) , Vitalin(®) , Promot(®) WP, and TrichoMax(®) , formulated with recently described species of the Trichoderma harzianum complex, viz. T. afroharzianum, T. simmonsii, and T. guizhouense. By using the well-established, HPLC/MS-based peptaibiomics approach, it could unequivocally be demonstrated that all of these formulations contained new and recurrent peptaibols, i.e., peptaibiotics carrying an acetylated N-terminus, the C-terminus of which is reduced to a 1,2-amino alcohol. Their chain lengths, including the amino alcohol, were 11, 14, and 18 residues, respectively. Peptaibols were also to be the dominating secondary metabolites in plate cultures of the four strains obtained from four of the Trichoderma- based BCAs, contributing 95% of the UHPLC-UV/VIS peak areas and 99% of the total ion count MS peak area from solid media. Furthermore, species-specific hydrophobins, as well as non-peptaibiotic secondary metabolites, were detected, the latter being known for their antifungal, siderophore, or plant-growth-promoting activities. Notably, none of the isolates produced low-molecular weight mycotoxins.

Development in the taxonomy of Fusarium species based on secondary metabolites

To study the role of Trichoderma in sick building syndrome, it is essential to be able to accurately identify species. Forty-four strains of Trichoderma spp. isolated from Danish buildings damaged by water leaks were identified using ITS1 ribotyping and universally primed PCR, UP-PCR. Ribotyping allowed the assignment of the strains into three distinct groups. High similarity of UP-PCR banding profiles of the strains allowed species designation for almost all strains (43 out of 44) when compared with the UP-PCR banding profiles obtained from reference strains of T. atroviride, T. citrinoviride, T. harzianum, T. longibrachiatum and T. viride. However, cross hybridization of UP-PCR products showed that the latter strain had high DNA homology to the ex-type strain of T. hamatum. The combined approach is a convenient way for reliable identification of Trichoderma strains.
