Journal ArticleDOI
Applying dynamic Bayesian networks to perturbed gene expression data.
TL;DR: The quality of inferred networks dramatically improves when using data from perturbation experiments and it is concluded that the exact algorithm should be used when it is possible, i.e. when considered set of genes is small enough.
Journal ArticleDOI
NAHR-mediated copy-number variants in a clinical population: Mechanistic insights into both genomic disorders and Mendelizing traits
Piotr Dittwald,Piotr Dittwald,Tomasz Gambin,Tomasz Gambin,Przemyslaw Szafranski,Jian Li,Stephen Amato,Michael Y. Divon,Lisa Ximena Rodríguez Rojas,Lindsay E. Elton,Daryl A. Scott,Christian P. Schaaf,Wilfredo Torres-Martinez,Abby K. Stevens,Jill A. Rosenfeld,Satish Agadi,David Francis,Sung Hae L. Kang,Amy M. Breman,Seema R. Lalani,Carlos A. Bacino,Weimin Bi,Aleksandar Milosavljevic,Arthur L. Beaudet,Ankita Patel,Chad A. Shaw,James R. Lupski,James R. Lupski,Anna Gambin,Anna Gambin,Sau Wai Cheung,Pawel Stankiewicz +31 more
TL;DR: Several features of DP-LCRs, including length, distance between NAHR substrate elements, DNA sequence identity, GC content, and concentration of the homologous recombination (HR) hot spot motif 5'-CCNCCNTNNCCNC-3', correlate with the frequencies of the recurrent CNVs events.
Journal ArticleDOI
Gene Expression Profile of the Clinically Aggressive Micropapillary Variant of Bladder Cancer.
Charles C. Guo,Vipulkumar Dadhania,Li Zhang,Tadeusz Majewski,Jolanta Bondaruk,Maciej Sykulski,Weronika Wronowska,Anna Gambin,Yan Wang,Shizhen Zhang,Enrique Fuentes-Mattei,Ashish M. Kamat,Colin P.N. Dinney,Arlene O. Siefker-Radtke,Woonyoung Choi,Keith A. Baggerly,David J. McConkey,John N. Weinstein,Bogdan Czerniak +18 more
TL;DR: Micropapillary cancer evolves through the luminal pathway and is characterized by the activation of miR-296 and RUVBL1 target genes and represents the most aggressive molecular subtype of the disease with the shortest survival.
Journal ArticleDOI
Jaccard/Tanimoto similarity test and estimation methods for biological presence-absence data
TL;DR: A suite of statistical methods for the Jaccard/Tanimoto similarity coefficient for binary data are introduced, that enable straightforward incorporation of probabilistic measures in analysis for species co-occurrences.
Journal ArticleDOI
Predicting the outcomes of organic reactions via machine learning: are current descriptors sufficient?
Grzegorz Skoraczynski,Piotr Dittwald,Błażej Miasojedow,Sara Szymkuć,Ewa P. Gajewska,Bartosz A. Grzybowski,Bartosz A. Grzybowski,Anna Gambin +7 more
TL;DR: The applicability of machine learning to the problems of chemical reactivity over diverse types of chemistries remains limited – in particular, with the currently available chemical descriptors, fundamental mathematical theorems impose upper bounds on the accuracy with which raction yields and times can be predicted.
