TL;DR: This study provides a national-scale analysis of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) superspreading during the first wave of infections in Austria, a country that played a major role in initial virus transmissions in Europe.
Journal ArticleDOI
Barrier Trees of Degenerate Landscapes
TL;DR: This work develops a rigorous concept of barrier trees for degenerate landscapes, and presents a program that efficiently computes such barrier trees, and applies it to two well known examples of landscapes.
Journal ArticleDOI
Efficient computation of RNA folding dynamics
Michael T. Wolfinger,W. Andreas Svrcek-Seiler,Christoph Flamm,Ivo L. Hofacker,Peter F. Stadler +4 more
TL;DR: Comparison with stochastic folding simulations shows reasonable agreement of the resulting folding dynamics and a drastic increase in computational efficiency that makes it possible to investigate the folding dynamics of RNA of at least tRNA size.
Journal ArticleDOI
Folding Kinetics of Large RNAs
Michael Geis,Christoph Flamm,Michael T. Wolfinger,Andrea Tanzer,Andrea Tanzer,Andrea Tanzer,Ivo L. Hofacker,Martin Middendorf,Christian W. Mandl,Peter F. Stadler,Caroline Thurner,Caroline Thurner +11 more
TL;DR: A heuristic approach to kinetic RNA folding that constructs secondary structures by stepwise combination of building blocks that correspond to subsequences and their thermodynamically optimal structures is introduced.
Journal ArticleDOI
SHAPE directed RNA folding.
TL;DR: It is demonstrated that different strategies of integrating probing data with thermodynamics-based RNA secondary structure prediction algorithms can be implemented by means of soft constraints by incorporating suitable pseudo-energies into the standard energy model for RNA secondary structures.
