Predictive functional profiling of microbial communities using 16S rRNA marker gene sequences
Morgan G. I. Langille,Jesse R. Zaneveld,J. Gregory Caporaso,J. Gregory Caporaso,Daniel McDonald,Dan Knights,Joshua A Reyes,Jose C. Clemente,Deron E. Burkepile,Rebecca Vega Thurber,Rob Knight,Rob Knight,Robert G. Beiko,Curtis Huttenhower,Curtis Huttenhower +14 more
TL;DR: The results demonstrate that phylogeny and function are sufficiently linked that this 'predictive metagenomic' approach should provide useful insights into the thousands of uncultivated microbial communities for which only marker gene surveys are currently available.
Journal ArticleDOI
STAMP: statistical analysis of taxonomic and functional profiles
TL;DR: UNLABELLED STAMP is a graphical software package that provides statistical hypothesis tests and exploratory plots for analysing taxonomic and functional profiles and a user-friendly graphical interface permits easy exploration of statistical results and generation of publication-quality plots.
Journal ArticleDOI
CARD 2020: antibiotic resistome surveillance with the comprehensive antibiotic resistance database
Brian Alcock,Amogelang R. Raphenya,Tammy T. Y. Lau,Kara K. Tsang,Mégane Bouchard,Arman Edalatmand,William Huynh,Anna-Lisa V. Nguyen,Annie A. Cheng,Sihan Liu,Sally Y. Min,Anatoly Miroshnichenko,Hiu-Ki R Tran,Rafik El Werfalli,Jalees A. Nasir,Martins Oloni,David Speicher,Alexandra Florescu,Bhavya Singh,Mateusz Faltyn,Anastasia Hernández-Koutoucheva,Arjun N. Sharma,Emily Bordeleau,Andrew C. Pawlowski,Haley L. Zubyk,Damion M. Dooley,Emma Griffiths,Finlay Maguire,Geoffrey L. Winsor,Robert G. Beiko,Fiona S. L. Brinkman,William W. L. Hsiao,William W. L. Hsiao,Gary Van Domselaar,Gary Van Domselaar,Andrew G. McArthur +35 more
TL;DR: A new Resistomes & Variants module provides analysis and statistical summary of in silico predicted resistance variants from 82 pathogens and over 100 000 genomes, able to summarize predicted resistance using the information included in CARD, identify trends in AMR mobility and determine previously undescribed and novel resistance variants.
Journal ArticleDOI
Identifying biologically relevant differences between metagenomic communities
Donovan H. Parks,Robert G. Beiko +1 more
TL;DR: Examination of a pair of iron mine metagenomes demonstrates that deeper biological insights can be gained using statistical techniques available in the new software package, STAMP, that supports best practices in analysis and reporting.
Journal ArticleDOI
A Phylogenomic View of Ecological Specialization in the Lachnospiraceae, a Family of Digestive Tract-Associated Bacteria
Conor J. Meehan,Robert G. Beiko +1 more
TL;DR: Analysis of the genomes of 30 Lachnospiraceae isolates demonstrates that adaptation to an ecological niche and acquisition of defining functional roles within a microbiome can arise through a combination of both habitat-specific gene loss and LGT.
