Journal ArticleDOI
Characterization of uterine leiomyomas by whole-genome sequencing.
Miika Mehine,Eevi Kaasinen,Netta Mäkinen,Riku Katainen,Kati Kämpjärvi,Esa Pitkänen,Hanna-Riikka Heinonen,Ralf Bützow,Outi Kilpivaara,Anna Kuosmanen,Heikki Ristolainen,Massimiliano Gentile,Jari Sjöberg,Pia Vahteristo,Lauri A. Aaltonen +14 more
TL;DR: Chromosome shattering and reassembly resembling chromothripsis is a major cause of chromosomal abnormalities in uterine leiomyomas and it is proposed that tumorigenesis occurs when tissue-specific tumor-promoting changes are formed through these events.
Journal ArticleDOI
A novel min-cost flow method for estimating transcript expression with RNA-Seq
TL;DR: A new very general method based on network flows for a multiassembly problem arising from isoform identification and quantification with RNA-Seq, which is general enough to encompass many of the previous proposals under the least sum of squares model.
Journal ArticleDOI
Genetic and Epigenetic Characteristics of Inflammatory Bowel Disease–Associated Colorectal Cancer
Kristiina Rajamäki,Aurora Taira,Riku Katainen,Niko Välimäki,Anna Kuosmanen,Roosa Maria Plaketti,Toni T. Seppälä,Toni T. Seppälä,Toni T. Aaltonen +27 more
TL;DR: In this article, the authors comprehensively characterize IBD-associated tumorigenesis integrating multiple high-throughput approaches, and compare the results with in-house data sets from sCRCs.
Journal ArticleDOI
Sparse Dynamic Programming on DAGs with Small Width
TL;DR: A general framework for DAG-extensions of sparse dynamic programming is introduced and a new algorithm for finding a minimum path cover of a DAG (V,E) in O(k|E|log |V|) time is introduced, improving all known time-bounds when k is small and the DAG is not too dense.
Journal ArticleDOI
Evaluating approaches to find exon chains based on long reads.
TL;DR: The experiments show that short reads from second-generation sequencing can be used to significantly improve exon chain correctness either by error-correcting the long reads before splicing graph creation, or by using them to create a splicinggraph on which the long-read alignments are then projected.
