Journal ArticleDOI
Fast and sensitive protein alignment using DIAMOND
TL;DR: DIAMOND is introduced, an open-source algorithm based on double indexing that is 20,000 times faster than BLASTX on short reads and has a similar degree of sensitivity.
Journal ArticleDOI
CNV-seq, a new method to detect copy number variation using high-throughput sequencing.
TL;DR: The results show that the number of reads, not the length of the reads is the key factor determining the resolution of detection, which favors the next-generation sequencing methods that rapidly produce large amount of short reads.
Journal ArticleDOI
The role of quorum sensing signalling in EPS production and the assembly of a sludge community into aerobic granules
Chuan Hao Tan,Kai Shyang Koh,Chao Xie,Martin Tay,Yan Zhou,Rohan Benjamin Hugh Williams,Wun Jern Ng,Scott A. Rice,Staffan Kjelleberg +8 more
TL;DR: The conversion of floccular biomass to highly structured granules was found to be non-random, but strongly and positively correlated with N-acyl-homoserine-lactone (AHL)-mediated QS, and low concentrations of AHLs quantified in this study were sufficient to activate AHL bioreporters in situ in complex granular communities.
Journal ArticleDOI
Deep sequencing of 10,000 human genomes.
Amalio Telenti,Levi C. T. Pierce,William H. Biggs,Julia di Iulio,Emily H. M. Wong,Martin M. Fabani,Ewen F. Kirkness,Ahmed A. Moustafa,Naisha Shah,Chao Xie,Suzanne Brewerton,Nadeem Bulsara,Chad Garner,Gary Metzker,Efren Sandoval,Brad A. Perkins,Franz Josef Och,Yaron Turpaz,J. Craig Venter +18 more
TL;DR: This work reports on the sequencing of 10,545 human genomes at 30×–40× coverage with an emphasis on quality metrics and novel variant and sequence discovery and concludes that high-coverage genome sequencing provides accurate detail on human variation for discovery and clinical applications.
Journal ArticleDOI
Biofilm development and enhanced stress resistance of a model, mixed-species community biofilm
Kai Wei Kelvin Lee,Saravanan Periasamy,Manisha Mukherjee,Chao Xie,Staffan Kjelleberg,Scott A. Rice,Scott A. Rice +6 more
TL;DR: Findings suggest that community-level interactions, such as sharing of public goods, are unique to the structured biofilm community, where the members are closely associated with each other.
