Revisiting Global Gene Expression Analysis
Jakob Lovén,David A. Orlando,Alla A. Sigova,Charles Y. Lin,Peter B. Rahl,Christopher B. Burge,David Levens,Tong Ihn Lee,Richard A. Young +8 more
TL;DR: This work discusses common assumptions currently embedded in experimental and analytical practices that can lead to misinterpretation of global gene expression data, and describes solutions that should minimize erroneous interpretation of gene expressionData from multiple analysis platforms.
Proceedings ArticleDOI
Fully integrated FPGA molecular dynamics simulations
Chen Yang,Tong Geng,Tianqi Wang,Rushi Patel,Qingqing Xiong,Ahmed Sanaullah,Chunshu Wu,Jiayi Sheng,Charles Y. Lin,Vipin Sachdeva,Woody Sherman,Martin C. Herbordt +11 more
TL;DR: In this paper, the authors present the first full-scale FPGA-based simulation engine, and show that its performance is competitive with a GPU (running Amber in an industrial production environment).

Dynamic chromatin targeting of BRD4 stimulates cardiac fibroblast activation
Matthew S. Stratton,Rushita A. Bagchi,Rachel A. Hirsch,Andrew S. Riching,Marina Barreto Felisbino,Blake Y. Enyart,Keith A. Koch,Maria A. Cavasin,Michael Alexanian,Kunhua Song,Jun Qi,Madeleine E. Lemieux,Maggie P.Y. Lam,Saptarsi M. Haldar,Saptarsi M. Haldar,Charles Y. Lin,Timothy A. McKinsey +16 more
TL;DR: It is demonstrated that BRD4 functions as an effector of TGF-β signaling to stimulate conversion of quiescent cardiac fibroblasts into Periostin (Postn)-positive cells that express high levels of extracellular matrix.
Journal ArticleDOI
IRF2 is a master regulator of human keratinocyte stem cell fate
Nicolas Mercado,Gabi Schutzius,Christian Kolter,David Estoppey,Sebastian Bergling,Guglielmo Roma,Caroline Gubser Keller,Florian Nigsch,Adrian Salathe,Remi Terranova,John S. Reece-Hoyes,John Alford,Carsten Russ,Judith Knehr,Dominic Hoepfner,Alexandra Aebi,Heinz Ruffner,Tanner C. Beck,Sajjeev Jagannathan,Calla M. Olson,Hadley E. Sheppard,Selma Z. Elsarrag,Tewis Bouwmeester,Mathias Frederiksen,Felix Lohmann,Charles Y. Lin,Susan Kirkland +26 more
TL;DR: In this article, the authors investigate whether transcriptional circuitry also governs phenotypic changes within a given cell type by comparing human primary keratinocytes with intrinsically high versus low stem cell potential.
Journal ArticleDOI
Accounting for the Central Role of Interfacial Water in Protein-Ligand Binding Free Energy Calculations
Ido Y. Ben-Shalom,Zhixiong Lin,Brian K. Radak,Charles Y. Lin,Woody Sherman,Michael K. Gilson +5 more
TL;DR: A hybrid Monte Carlo/MD method is developed, which speeds up the equilibration of water between bulk solvent and buried cavities, while sampling from the intended distribution of states, and markedly improves the accuracy of the calculations and also reduces hysteresis between the forward and reverse perturbations.
