Journal ArticleDOI
Efficient Bayesian-based multiview deconvolution
Stephan Preibisch,Fernando Amat,Evangelia Stamataki,Mihail Sarov,Robert H. Singer,Robert H. Singer,Eugene W. Myers,Eugene W. Myers,Pavel Tomancak +8 more
TL;DR: A Bayesian-based derivation of multiview deconvolution is presented that drastically improves the convergence time, and a fast implementation using graphics hardware is provided.
Journal ArticleDOI
The genome of the crustacean Parhyale hawaiensis, a model for animal development, regeneration, immunity and lignocellulose digestion
Damian Kao,Alvina G. Lai,Evangelia Stamataki,Silvana Rošić,Nikolaos Konstantinides,Erin Jarvis,Alessia Di Donfrancesco,Natalia Pouchkina-Stancheva,Marie Sémon,Marco Grillo,Heather S. Bruce,Suyash Kumar,Igor Siwanowicz,Andy Le,Andrew L. Lemire,Michael B. Eisen,Cassandra G. Extavour,William E. Browne,Carsten Wolff,Michalis Averof,Nipam H. Patel,Peter Sarkies,Anastasios Pavlopoulos,A. Aziz Aboobaker +23 more
TL;DR: The first malacostracan genome is sequenced allowing annotation of all key signaling pathways, transcription factors, and non-coding RNAs that will enhance ongoing functional studies and underpin ongoing comparative work in food crop species and research investigating lignocellulose as an energy source.
Journal ArticleDOI
Multi-view light-sheet imaging and tracking with the MaMuT software reveals the cell lineage of a direct developing arthropod limb
Carsten Wolff,Jean-Yves Tinevez,Tobias Pietzsch,Evangelia Stamataki,Benjamin Harich,Léo Guignard,Stephan Preibisch,Spencer L. Shorte,Philipp J. Keller,Pavel Tomancak,Anastasios Pavlopoulos +10 more
TL;DR: Cellular reconstructions were predictive of the expression patterns of limb development genes including the BMP morphogen Decapentaplegic, and suggested that the early limb primordium becomes subdivided into anterior-posterior and dorsal-ventral compartments whose boundaries intersect at the distal tip of the growing limb.
Journal ArticleDOI
Toll Genes Have an Ancestral Role in Axis Elongation.
Matthew A. Benton,Matthias Pechmann,Nadine Frey,Dominik Stappert,Kai H. Conrads,Yen-Ta Chen,Evangelia Stamataki,Anastasios Pavlopoulos,Siegfried Roth +8 more
TL;DR: It is hypothesized that Toll genes had a morphogenetic function in embryo elongation in the last common ancestor of all arthropods, which existed over 550 million years ago.
Book ChapterDOI
Open-source solutions for SPIMage processing.
TL;DR: A set of practical recipes that walk biologists through the complex processes of SPIM data registration, fusion, deconvolution, and time-lapse registration using publicly available open-source tools are provided.
