Mining, analyzing, and integrating viral signals from metagenomic data
Tingting Zheng,Jun Li,Yueqiong Ni,Kang Kang,Maria-Anna Misiakou,Lejla Imamovic,Billy K. C. Chow,Anne A Rode,Peter Bytzer,Morten Otto Alexander Sommer,Gianni Panagiotou,Gianni Panagiotou,Gianni Panagiotou +12 more
TL;DR: VirMiner provides the most comprehensive phage analysis pipeline which is comprised of metagenomic raw reads processing, functional annotation, phage contig identification, and phage-host relationship prediction (CRISPR-spacer recognition) and supports two-group comparison when the input (metagenomic sequence data) includes different conditions.
Journal ArticleDOI
The Environmental Exposures and Inner- and Intercity Traffic Flows of the Metro System May Contribute to the Skin Microbiome and Resistome
Kang Kang,Yueqiong Ni,Jun Li,Lejla Imamovic,Chinmoy Sarkar,Marie Danielle Kobler,Yoshitaro Heshiki,Tingting Zheng,Sarika Kumari,Jane Ching Yan Wong,Anand Archna,Cheong Wai Martin Wong,Caroline Dingle,S Denizen,David M. Baker,Morten Otto Alexander Sommer,Chris Webster,Gianni Panagiotou,Gianni Panagiotou +18 more
TL;DR: The human palm microbiome after contact with handrails within the Hong Kong Mass Transit Railway (MTR) system provides an important reference for future public health strategies to mitigate intracity and cross-border pathogen and ARG transmission.
Journal ArticleDOI
Decreased Abundance of Akkermansia muciniphila Leads to the Impairment of Insulin Secretion and Glucose Homeostasis in Lean Type 2 Diabetes
Jing Zhang,Yueqiong Ni,Yueqiong Ni,Lingling Qian,Qichen Fang,Tingting Zheng,Tingting Zheng,Mingliang Zhang,Qiongmei Gao,Ying Zhang,Jiacheng Ni,Xuhong Hou,Yuqian Bao,Petia Kovatcheva-Datchary,Aimin Xu,Huating Li,Gianni Panagiotou,Weiping Jia +17 more
TL;DR: In this paper, a metagenomic and targeted metabolomic analysis was conducted in 182 lean and abdominally obese individuals with and without newly diagnosed Type 2 diabetes (T2D) and showed that the abundance of Akkermansia muciniphila significantly decreases in lean individuals with type 2 diabetes than without T2D.
Journal ArticleDOI
Expansion and persistence of antibiotic-specific resistance genes following antibiotic treatment
Kang Kang,Kang Kang,Lejla Imamovic,Maria-Anna Misiakou,Maria Bornakke Sørensen,Yoshitaro Heshiki,Yoshitaro Heshiki,Yueqiong Ni,Tingting Zheng,Tingting Zheng,Jun Li,Jun Li,Mostafa M Hashim Ellabaan,Marta Colomer-Lluch,Anne A Rode,Peter Bytzer,Gianni Panagiotou,Gianni Panagiotou,Morten Otto Alexander Sommer +18 more
TL;DR: In this paper, antibiotic-induced changes in the human gut microbiome were investigated in cohorts with preexisting health conditions, and the results showed that these changes occurred in individuals who were prescribed oral antibiotics to non-hospitalized adults.
Journal ArticleDOI
Toward a Metagenomic Understanding on the Bacterial Composition and Resistome in Hong Kong Banknotes
Yoshitaro Heshiki,Thrimendra Dissanayake,Tingting Zheng,Kang Kang,Ni Yueqiong,Zeling Xu,Chinmoy Sarkar,Patrick C. Y. Woo,Billy K. C. Chow,David M. Baker,Aixin Yan,Chris Webster,Gianni Panagiotou,Gianni Panagiotou,Jun Li +14 more
TL;DR: It is revealed that HK banknotes cover nearly 50% of total genera found in all the environmental samples, implying that banknotes harbor diverse bacteria originated from a variety of environments.
