Journal ArticleDOI
Exploration of the Cell-Cycle Genes Found Within the RIKEN FANTOM2 Data Set
TL;DR: To attempt to globally identify all potential cell cycle-related genes within mouse, the MGI (Mouse Genome Database) assignments for the RIKEN Representative Set (RPS) and the results from two homology-based queries were merged and identified 1415 genes with possible cell-cycle roles and 1758 potential paralogs.
Journal ArticleDOI
DeepCAGE transcriptomics identify HOXD10 as a transcription factor regulating lymphatic endothelial responses to VEGF-C
Sarah Klein,Lothar C. Dieterich,Anthony Mathelier,Chloé Chong,Adriana Sliwa-Primorac,Young-Kwon Hong,Jay W. Shin,Marina Lizio,Masayoshi Itoh,Hideya Kawaji,Timo Lassmann,Carsten O. Daub,Erik Arner,Piero Carninci,Yoshihide Hayashizaki,Alistair R. R. Forrest,Wyeth W. Wasserman,Michael Detmar +17 more
TL;DR: The homeobox transcription factor HOXD10 is identified to be specifically activated at early time points after VEGFR-3 stimulation, and to regulate expression of immediate early transcription factors, including NR4A1.
Journal ArticleDOI
Linking FANTOM5 CAGE peaks to annotations with CAGEscan.
Nicolas Bertin,Mickaël Mendez,Akira Hasegawa,Marina Lizio,Imad Abugessaisa,Jessica Severin,Mizuho Sakai-Ohno,Timo Lassmann,Takeya Kasukawa,Hideya Kawaji,Yoshihide Hayashizaki,Alistair R. R. Forrest,Piero Carninci,Charles Plessy +13 more
TL;DR: The production and quality control of CAGEscan libraries from 56 FANTom5 RNA sources are presented, which enhances the FANTOM5 expression atlas by providing experimental evidence associating core promoter regions with their cognate transcripts.
Journal ArticleDOI
The Evolution of Human Cells in Terms of Protein Innovation
Adam Sardar,Mmatt E. Oates,Hai Fang,Alistair R. R. Forrest,Hideya Kawaji,Julian Gough,Owen J. L. Rackham +6 more
TL;DR: It is concluded that exaptation of existing domain architectures into new contexts is the dominant source of cell-type–specific domain architectures.
Journal ArticleDOI
Corrigendum: A draft network of ligand-receptor-mediated multicellular signalling in human.
Jordan A. Ramilowski,Tatyana Goldberg,Jayson Harshbarger,Edda Kloppmann,Marina Lizio,Venkata P. Satagopam,Masayoshi Itoh,Hideya Kawaji,Piero Carninci,Burkhard Rost,Alistair R. R. Forrest +10 more
TL;DR: An attempt is made to assess the importance of knowing the carrier and removal status of canine coronavirus in the environment and the presence of these viruses in the animal kingdom.
