Uri Ben-David,Benjamin A. Siranosian,Gavin Ha,Gavin Ha,Helen Tang,Yaara Oren,Yaara Oren,Kunihiko Hinohara,Kunihiko Hinohara,Craig A. Strathdee,Joshua M. Dempster,Nicholas J. Lyons,Robert Burns,Anwesha Nag,Guillaume Kugener,Beth A. Cimini,Peter Tsvetkov,Yosef E. Maruvka,Ryan O’Rourke,Ryan O’Rourke,Anthony J. Garrity,Andrew A. Bittker,Matthew Meyerson,Matthew Meyerson,Gad Getz,Gad Getz,Rameen Beroukhim,Todd R. Golub +36 more
TL;DR: The extent, origins and consequences of genetic variation within human cell lines are studied, providing a framework for researchers to measure such variation in efforts to support maximally reproducible cancer research.
Journal ArticleDOI
Optical Pooled Screens in Human Cells.
David Feldman,David Feldman,Avtar Singh,Jonathan L. Schmid-Burgk,Rebecca J. Carlson,Rebecca J. Carlson,Anja Mezger,Anja Mezger,Anthony J. Garrity,Feng Zhang,Paul C. Blainey,Paul C. Blainey +11 more
TL;DR: A pooled approach for optical genetic screens in mammalian cells using targeted in situ sequencing to demultiplex a library of genetic perturbations following image-based phenotyping with pooled libraries is introduced.
Posted ContentDOI
Lentiviral co-packaging mitigates the effects of intermolecular recombination and multiple integrations in pooled genetic screens
TL;DR: It is shown that modifying the packaging protocol by diluting the perturbation library with a carrier plasmid increases the fraction of correct, single integrations from <60% to >90%, at the cost of reducing titer by 100-fold.
Posted ContentDOI
Pooled optical screens in human cells
David Feldman,David Feldman,Avtar Singh,Jonathan L. Schmid-Burgk,Anja Mezger,Anja Mezger,Anja Mezger,Anthony J. Garrity,Rebecca J. Carlson,Rebecca J. Carlson,Feng Zhang,Paul C. Blainey,Paul C. Blainey +12 more
TL;DR: This work introduces an optical method to link perturbations and their phenotypic outcomes at the singlecell level in a pooled setting and applies this technology to screen a focused set of 952 genes across >3 million cells for involvement in NF-κB activation.
Journal ArticleDOI
CloneSifter: enrichment of rare clones from heterogeneous cell populations.
David Feldman,David Feldman,FuNien Tsai,Anthony J. Garrity,Ryan O’Rourke,Ryan O’Rourke,Lisa Brenan,Patricia Ho,Patricia Ho,Elizabeth Gonzalez,Elizabeth Gonzalez,Silvana Konermann,Cory M. Johannessen,Cory M. Johannessen,Rameen Beroukhim,Rameen Beroukhim,Pratiti Bandopadhayay,Pratiti Bandopadhayay,Pratiti Bandopadhayay,Paul C. Blainey,Paul C. Blainey +20 more
TL;DR: It is demonstrated that CloneSifter can measure clonal fitness of cancer cell models in vitro and retrieve targeted clones at abundance as low as 1 in 1883 in a heterogeneous cell population.
