Journal ArticleDOI
Tumor transcriptome sequencing reveals allelic expression imbalances associated with copy number alterations.
Brian B. Tuch,Rebecca R. Laborde,Xing Xu,Jian Gu,Christina A. Bormann Chung,Cinna Monighetti,Sarah Stanley,Kerry D. Olsen,Jan L. Kasperbauer,Eric J. Moore,Adam J. Broomer,Ruoying Tan,Pius Brzoska,Matthew W. Muller,Asim Siddiqui,Yan W. Asmann,Yongming Sun,Scott Kuersten,Melissa Barker,Francisco M. De La Vega,David I. Smith +20 more
TL;DR: It is found that allelic imbalance in the tumor is associated with Copy number mutations and that copy number mutations are, in turn, strongly associated with changes in transcript abundance, which support a model in which allele-specific deletions and duplications drive allele- specific changes in gene expression in the developing tumor.
Journal ArticleDOI
Population Genetic Inference from Personal Genome Data: Impact of Ancestry and Admixture on Human Genomic Variation
Jeffrey M. Kidd,Simon Gravel,Jake K. Byrnes,Andrés Moreno-Estrada,Shaila Musharoff,Katarzyna Bryc,Jeremiah D. Degenhardt,Abra Brisbin,Vrunda Sheth,Rong Chen,Stephen F. McLaughlin,Heather E. Peckham,Larsson Omberg,Christina A. Bormann Chung,Sarah Stanley,Kevin A. Pearlstein,Elizabeth Levandowsky,Suehelay Acevedo-Acevedo,Adam Auton,Alon Keinan,Victor Acuña-Alonzo,Rodrigo Barquera-Lozano,Samuel Canizales-Quinteros,Celeste Eng,Esteban G. Burchard,Archie Russell,Andrew R. Reynolds,Andrew G. Clark,Martin G. Reese,Stephen E. Lincoln,Atul J. Butte,Francisco M. De La Vega,Francisco M. De La Vega,Carlos Bustamante +33 more
TL;DR: A systematic analysis of 50 human genomes from 11 diverse global populations sequenced at high coverage identifies subtle variations across populations in the proportion of neutral versus deleterious variation and finds that genome-wide statistics vary in admixed populations even once ancestry proportions have been factored in.
Journal ArticleDOI
Whole methylome analysis by ultra-deep sequencing using two-base encoding.
Christina A. Bormann Chung,Victoria L. Boyd,Kevin McKernan,Yutao Fu,Cinna Monighetti,Heather E. Peckham,Melissa Barker +6 more
TL;DR: A whole methylome sequencing study that compares two different bisulfite conversion methods (in solution versus in gel), utilizing the high throughput of the SOLiD™ System is presented.
Journal ArticleDOI
Accurate, rapid and high-throughput detection of strain-specific polymorphisms in Bacillus anthracis and Yersinia pestis by next-generation sequencing.
Craig Cummings,Christina A. Bormann Chung,Rixun Fang,Melissa Barker,Pius Brzoska,Phillip C. Williamson,Jodi A. Beaudry,Molly Matthews,James M. Schupp,David M. Wagner,Dawn N. Birdsell,Amy J. Vogler,Manohar R. Furtado,Paul Keim,Paul Keim,Bruce Budowle +15 more
TL;DR: Next-generation, massively parallel sequencing (MPS) technology (specifically the Applied Biosystems sequencing by oligonucleotide ligation and detection (SOLiD™) system) is a powerful investigative tool for rapid, cost-effective and parallel microbial whole-genome characterization of monomorphic pathogens.
Journal ArticleDOI
Novel Conserved Genotypes Correspond to Antibiotic Resistance Phenotypes of E. coli Clinical Isolates.
Michelle C. Swick,Michael A. Evangelista,Truston J. Bodine,Jeremy R. Easton-Marks,Patrick Barth,Minita Shah,Christina A. Bormann Chung,Sarah Stanley,Stephen F. McLaughlin,Clarence Lee,Vrunda Sheth,Quynh Doan,Richard J. Hamill,David Steffen,Lauren B. Becnel,Richard Sucgang,Lynn Zechiedrich +16 more
TL;DR: Evidence is uncovered that additional DNA binding enzymes may contribute to fluoroquinolone resistance and further implicate environmental bacteria as a reservoir for antibiotic resistance.
