Temporal development of the gut microbiome in early childhood from the TEDDY study
Christopher J. Stewart,Christopher J. Stewart,Nadim J. Ajami,Jacqueline O'Brien,Diane S. Hutchinson,Daniel P. Smith,Matthew C. Wong,Matthew C. Ross,Richard E. Lloyd,Harshavardhan Doddapaneni,Ginger A. Metcalf,Donna M. Muzny,Richard A. Gibbs,Tommi Vatanen,Curtis Huttenhower,Ramnik J. Xavier,Marian Rewers,William Hagopian,Jorma Toppari,Jorma Toppari,Anette-G. Ziegler,Jin-Xiong She,Beena Akolkar,Åke Lernmark,Heikki Hyöty,Kendra Vehik,Jeffrey P. Krischer,Joseph F. Petrosino +27 more
TL;DR: Analysis of stool samples from 903 children as part of the TEDDY study shows that breastfeeding was the most important factor associated with microbiome structure, and the cessation of breast milk resulted in faster maturation of the gut microbiome.
Journal ArticleDOI
Longitudinal analysis of microbial interaction between humans and the indoor environment.
Simon Lax,Simon Lax,Daniel P. Smith,Daniel P. Smith,Daniel P. Smith,Jarrad T. Hampton-Marcell,Jarrad T. Hampton-Marcell,Sarah M. Owens,Sarah M. Owens,Kim M. Handley,Kim M. Handley,Nicole M. Scott,Nicole M. Scott,Sean M. Gibbons,Sean M. Gibbons,Peter E. Larsen,Peter E. Larsen,Benjamin D. Shogan,Sophie Weiss,Jessica L. Metcalf,Luke K. Ursell,Yoshiki Vázquez-Baeza,Will Van Treuren,Nur A. Hasan,Molly K. Gibson,Rita R. Colwell,Gautam Dantas,Rob Knight,Rob Knight,Jack A. Gilbert,Jack A. Gilbert +30 more
TL;DR: After a house move, the microbial community in the new house rapidly converged on the microbialcommunity of the occupants’ former house, suggesting rapid colonization by the family’s microbiota.
Journal ArticleDOI
The gut mycobiome of the Human Microbiome Project healthy cohort
Andrea K. Nash,Thomas A. Auchtung,Matthew C. Wong,Daniel P. Smith,Jonathan R. Gesell,Matthew C. Ross,Christopher J. Stewart,Ginger A. Metcalf,Donna M. Muzny,Richard A. Gibbs,Nadim J. Ajami,Joseph F. Petrosino +11 more
TL;DR: The gut mycobiome of the Human Microbiome Project (HMP) cohort was investigated by sequencing the Internal Transcribed Spacer 2 (ITS2) region as well as the 18S rRNA gene, suggesting that it is a more sensitive method for studying the mycoboome of stool samples.

Exercise Prevents Weight Gain and Alters the Gut Microbiota in a Mouse Model of High Fat Diet-Induced Obesity
Christian C. Evans,Kathy J. LePard,Jeff W. Kwak,Mary C. Stancukas,Samantha Laskowski,Joseph Dougherty,Laura Moulton,Adam Glawe,Yunwei Wang,Vanessa Leone,Dionysios A. Antonopoulos,Daniel P. Smith,Eugene B. Chang,Mae J. Ciancio +13 more
TL;DR: HF diet resulted in significantly greater body weight and adiposity as well as decreased glucose tolerance that were prevented by voluntary Ex (p<0.05) and Ex induces a unique shift in the gut microbiota that is different from dietary effects.
Journal ArticleDOI
Membership and Behavior of Ultra-Low-Diversity Pathogen Communities Present in the Gut of Humans during Prolonged Critical Illness
Alexander Zaborin,Daniel P. Smith,Kevin Garfield,John F. Quensen,Baddr A. Shakhsheer,Matthew J. Kade,Matthew Tirrell,James M. Tiedje,Jack A. Gilbert,Jack A. Gilbert,Olga Zaborina,John C. Alverdy +11 more
TL;DR: The gut microflora in critically ill patients can consist of ultra-low-diversity communities of multidrug-resistant pathogenic microbes, and application of a novel antivirulence agent that creates local phosphate abundance prevented opioid-induced virulence among these pathogen communities, thus rescuing the commensal lifestyle.
