PHYLOViZ: phylogenetic inference and data visualization for sequence based typing methods
Alexandre P. Francisco,Alexandre P. Francisco,Cátia Vaz,Pedro T. Monteiro,Pedro T. Monteiro,José Melo-Cristino,Mário Ramirez,João A. Carriço,João A. Carriço +8 more
TL;DR: PHYLOViZ is platform independent Java software that allows the integrated analysis of sequence-based typing methods, including SNP data generated from whole genome sequence approaches, and associated epidemiological data.
Journal ArticleDOI
Illustration of a common framework for relating multiple typing methods by application to macrolide-resistant Streptococcus pyogenes
João A. Carriço,Catarina Silva-Costa,José Melo-Cristino,Francisco R. Pinto,Francisco R. Pinto,H. de Lencastre,H. de Lencastre,Jonas S. Almeida,Jonas S. Almeida,Mário Ramirez +9 more
TL;DR: A framework of measures for the quantitative assessment of correspondences between different typing methods is proposed as a first step to the global mapping of type equivalences and showed that if PFGE or MLST data are available one can confidently predict the emm type.
Journal ArticleDOI
Seroprevalence of anti-SARS-CoV-2 antibodies in COVID-19 patients and healthy volunteers up to 6 months post disease onset.
Patrícia Figueiredo-Campos,Birte Blankenhaus,Catarina Mota,Andreia Gomes,Marta Serrano,Silvia Ariotti,Catarina Costa,Helena Nunes-Cabaço,António M. Mendes,Pedro Gaspar,M. Conceição Pereira-Santos,Fabiana Rodrigues,Jorge Condeço,M. Antonia Escoval,Matilde Santos,Mário Ramirez,José Melo-Cristino,J. Pedro Simas,J. Pedro Simas,Eugenia Vasconcelos,Ângela Afonso,Marc Veldhoen +21 more
TL;DR: This work quantified IgM, IgG, and IgA antibodies recognizing the SARS‐CoV‐2 receptor‐binding domain (RBD) or the Spike (S) protein over a period of 6 months following COVID‐19 onset and highlights a continued level of circulating neutralising antibodies in most people with confirmed Sars‐Co V‐2.
Journal ArticleDOI
Methicillin-resistant Staphylococcus aureus disease in a Portuguese hospital: characterization of clonal types by a combination of DNA typing methods.
H. de Lencastre,H. de Lencastre,Isabel Couto,I. Santos,José Melo-Cristino,A. Torres-Pereira,A Tomasz +6 more
TL;DR: The results demonstrate the full capacity of the globally rare (ClaI type III) MRSA clone for colonization and virulence as well as the stability of the chromosomal types under conditions of in vivo carriage over a period of several months.
Journal ArticleDOI
Prophage Spontaneous Activation Promotes DNA Release Enhancing Biofilm Formation in Streptococcus pneumoniae
TL;DR: Findings establish that limited phage-mediated host lysis of a fraction of the bacterial population, due to spontaneous phage induction, constitutes an important source of e DNA for the S. pneumoniae biofilm matrix and that this localized release of eDNA favors biofilm formation by the remaining bacterial population.
