Joint profiling of DNA methylation and chromatin architecture in single cells
Guoqiang Li,Yaping Liu,Yaping Liu,Yaping Liu,Yanxiao Zhang,Naoki Kubo,Miao Yu,Rongxin Fang,Rongxin Fang,Manolis Kellis,Manolis Kellis,Bing Ren,Bing Ren +12 more
TL;DR: Methyl-HiC combines the elucidation of chromatin architecture with the reading of DNA methylomes in pools and single cells and enables simultaneous characterization of cell-type-specific chromatin organization and epigenome in complex tissues.
Journal ArticleDOI
Promoter-proximal CTCF binding promotes distal enhancer-dependent gene activation
Naoki Kubo,Haruhiko Ishii,Xiong Xiong,Simona Bianco,Franz Meitinger,Rong Hu,James D. Hocker,Mattia Conte,David U. Gorkin,Miao Yu,Miao Yu,Bin Li,Jesse R. Dixon,Ming Hu,Mario Nicodemi,Huimin Zhao,Bing Ren,Bing Ren +17 more
TL;DR: In this paper, the effects of acute CTCF loss on chromatin architecture and transcriptional programs in mouse embryonic stem cells undergoing differentiation to neural precursor cells were investigated, and the results of their study showed that CTC binding to promoters may promote long-distance enhancer-dependent transcription at specific genes in diverse cell types.
Journal ArticleDOI
CTCF mediates chromatin looping via N-terminal domain-dependent cohesin retention.
Elena M. Pugacheva,Naoki Kubo,Dmitri Loukinov,Tajmul,Sungyun Kang,Alexander L. Kovalchuk,Alexander V. Strunnikov,Gabriel E. Zentner,Gabriel E. Zentner,Bing Ren,Victor V. Lobanenkov +10 more
TL;DR: In this article, the authors demonstrate that a 79-aa region within the CTCF N terminus is essential for cohesin positioning at CCCF binding sites and chromatin loop formation.
Journal ArticleDOI
Performance characterization of the Inveon preclinical small-animal PET/SPECT/CT system for multimodality imaging
TL;DR: This integrated PET/SPECT/CT system showed high performance with excellent spatial resolution for SPECT and sensitivity for PET and complementary roles in multimodality small-animal imaging.
Journal ArticleDOI
DNA methylation and gene expression dynamics during spermatogonial stem cell differentiation in the early postnatal mouse testis.
Naoki Kubo,Hidehiro Toh,Kenjiro Shirane,Takayuki Shirakawa,Hisato Kobayashi,Tetsuya Sato,Hidetoshi Sone,Yasuyuki Sato,Shin-ichi Tomizawa,Yoshinori Tsurusaki,Hiroki Shibata,Hirotomo Saitsu,Yutaka Suzuki,Naomichi Matsumoto,Mikita Suyama,Tomohiro Kono,Kazuyuki Ohbo,Hiroyuki Sasaki +17 more
TL;DR: A distinctive and dynamic regulation of DNA methylation during spermatogonial stem cell formation and differentiation in the neonatal and early postnatal testes is shown and represents a unique phase of male germ cell development.
