The Martini coarse-grained force field has been successfully used for simulating a wide range of (bio)molecular systems. Recent progress in our ability to test the model against fully atomistic force fields, however, has revealed some shortcomings. Most notable, phenylalanine and proline were too hydrophobic, and dimers formed by polar residues in apolar solvents did not bind strongly enough. Here, we reparametrize these residues either through reassignment of particle types or by introducing embedded charges. The new parameters are tested with respect to partitioning across a lipid bilayer, membrane binding of Wimley–White peptides, and dimerization free energy in solvents of different polarity. In addition, we improve some of the bonded terms in the Martini protein force field that lead to a more realistic length of α-helices and to improved numerical stability for polyalanine and glycine repeats. The new parameter set is denoted Martini version 2.2.

The Martini model, a coarse-grained force field for biomolecular simulations, has found a broad range of applications since its release a decade ago. Based on a building block principle, the model combines speed and versatility while maintaining chemical specificity. Here we review the current state of the model. We describe recent highlights as well as shortcomings, and our ideas on the further development of the model.

For simulations of membranes and membrane proteins, the generation of the lipid bilayer is a critical step in the setup of the system. Membranes comprising multiple components pose a particular challenge, because the relative abundances need to be controlled and the equilibration of the system may take several microseconds. Here we present a comprehensive method for building membrane containing systems, characterized by simplicity and versatility. The program uses preset, coarse-grain lipid templates to build the membrane, and also allows on-the-fly generation of simple lipid types by specifying the headgroup, linker, and lipid tails on the command line. The resulting models can be equilibrated, after which a relaxed atomistic model can be obtained by reverse transformation. Brain-Computer Interface (BCI) identifies user thinking through different electrophysiological signals. These signals are detected through electrodes placed on the scalp, and the neuronal activity of the cortical is collected by electrodes implanted inside the brain. Regardless of reasons, limbs losses affect a large percentage of the world’s people yearly. The necessity for solutions for those having these conditions can be related to health issues and research. Myoelectric and other types of prostheses are currently in use, but it has some drawbacks like the high-price, heaviness, and the dependency on the intact nerves. These drawbacks can be overcome using electroencephalography (EEG) mind-controlled prosthesis arm. The mind-controlled prosthesis arm uses EEG non-invasive technique which provides powerful help for disabled persons in their daily activities, particularly to help arm amputees move their prosthesis arm easily. In this paper, we present a quantitative questionnaire to identify and validate the user’s functional and non-functional requirements and to know how users want to interact with the system. We aim to build inexpensive, lightweight, and smart functional prosthesis arm according to functional and non-functional requirements to meet users’ goals and requirements. The participants’ interests and recommendations are considered while designing and building a smart functional prosthesis arm system. This is one of the very few surveys that handle the user’s requirements of a mind-controlled prosthesis arm according to the amputees and specialists’ opinions.

Improving the quality of protocol standards

This paper describes a framework for determining stress by measuring the heart rate and treating it through computer music generation. We present a practical and computationally inexpensive technique for measuring the heart rate using the low-end video cameras already present in a wide range of consumer electronics. Our method for treating stress is based on music therapy using computer generated music. Currently the heart rate monitor application and the computer music generation tool are implemented. Further work includes the analysis of heart rate variability and the integration of the framework on a smart phone.
