The Martini coarse-grained force field has been successfully used for simulating a wide range of (bio)molecular systems. Recent progress in our ability to test the model against fully atomistic force fields, however, has revealed some shortcomings. Most notable, phenylalanine and proline were too hydrophobic, and dimers formed by polar residues in apolar solvents did not bind strongly enough. Here, we reparametrize these residues either through reassignment of particle types or by introducing embedded charges. The new parameters are tested with respect to partitioning across a lipid bilayer, membrane binding of Wimley–White peptides, and dimerization free energy in solvents of different polarity. In addition, we improve some of the bonded terms in the Martini protein force field that lead to a more realistic length of α-helices and to improved numerical stability for polyalanine and glycine repeats. The new parameter set is denoted Martini version 2.2.

The Martini model, a coarse-grained force field for biomolecular simulations, has found a broad range of applications since its release a decade ago. Based on a building block principle, the model combines speed and versatility while maintaining chemical specificity. Here we review the current state of the model. We describe recent highlights as well as shortcomings, and our ideas on the further development of the model.

For simulations of membranes and membrane proteins, the generation of the lipid bilayer is a critical step in the setup of the system. Membranes comprising multiple components pose a particular challenge, because the relative abundances need to be controlled and the equilibration of the system may take several microseconds. Here we present a comprehensive method for building membrane containing systems, characterized by simplicity and versatility. The program uses preset, coarse-grain lipid templates to build the membrane, and also allows on-the-fly generation of simple lipid types by specifying the headgroup, linker, and lipid tails on the command line. The resulting models can be equilibrated, after which a relaxed atomistic model can be obtained by reverse transformation. Computational Lipidomics with insane: A Versatile Tool for Generating Custom Membranes for Molecular Simulations

Smart grids are one of the most advanced technologies that can intelligently integrate generators, consumers and energy storage. TESTBED2 is a large interdisciplinary European research project that focuses on developing new techniques to improve the scalability of smart grid services using new technologies such as blockchain. In the current paper we explained a general architecture of Testbed2 system that includes blockchain as a certification authority. Next to the description of the system in the current paper we present the blockchain implementation together with policies for smart grid authorization.

An Innovative Blockchain System for Smart Grids

This paper presents the architectural details for two main components used in the European project E8949 PrEmISES project: the “Analyzing and Indexing Component” plus the “Ontology generation Component”.The main use-cases for each component are given along with the implementation details. To reduce the complexity, each component was split in sub-components with a certain role. In this article, we detail each sub-components and the interaction among them.We based our testing primarily on a black-box methodology that checks the functionality of a system. The purpose of testing is to guarantee that PrEmISES satisfies all agreed requirements, including non-functional requirements. Human individuals' localization monitoring (using open source technologies)

Animal Science students along with the farm staff have to monitor the behavior of pigs in order to assure their welfare. The video systems are used by our educational software and new methods of pig observation, evaluation and treatment are applied much faster and more efficient compared to the classical intervention. Each recording is stored as a media file and each frame taken at 0.1 seconds is stored as a Bitmap image. The Bitmap images are processed in parallel using the MapReduce programming model from Apache Hadoop. The contour of the image is automatically analyzed and based on it the presence of pigs is detected, as well as their location can be determined. The location is important because it can be denoting that the pig eats or that it stays aside. Pig limp was also detected. It was observed based on the recordings that 83% of the time the pigs spend it lying down, 7% is spent eating and 10% of the time they walk and sit. Video monitoring and automatic interpretation facilitates the learning of new intervention approaches and boosts the responsiveness among the students. The students can learn from the critical situations and benefit from these cases while learning.
