Journal ArticleDOI
Distinct evolutionary dynamics of horizontal gene transfer in drug resistant and virulent clones of Klebsiella pneumoniae.
Kelly L. Wyres,Ryan R. Wick,Louise M. Judd,Roni Froumine,Alex Tokolyi,Claire L. Gorrie,Margaret M. C. Lam,Sebastián Duchêne,Adam Jenney,Kathryn E. Holt,Kathryn E. Holt,Kathryn E. Holt +11 more
TL;DR: The data indicate that MDR clones pose the greatest risk, because they are more likely to acquire virulence genes than hypervirulent clones are to acquire resistance genes.
Posted ContentDOI
Combined effects of host genetics and diet on human gut microbiota and incident disease in a single population cohort
Youwen Qin,Aki S. Havulinna,Liu Yang,Pekka Jousilahti,Scott C. Ritchie,Alex Tokolyi,Jon G. Sanders,Liisa Valsta,Marta Brozynska,Qiyun Zhu,Anupriya Tripathi,Yoshiki Vázquez-Baeza,Rohit Loomba,Susan Cheng,Mohit Jain,Teemu J. Niiranen,Leo Lahti,Rob Knight,Veikko Salomaa,Michael Inouye,Guillaume Méric +20 more
TL;DR: A combination of genetics and dietary habits was shown to strongly shape the abundances of certain key bacterial members of the gut microbiota, and explain their genetic association, and this work identifies putative causal relationships between gut microbes and complex diseases using MR.
Journal ArticleDOI
TrawlerWeb: an online de novo motif discovery tool for next-generation sequencing datasets.
Louis T. Dang,Markus Tondl,Man Ho H. Chiu,Jerico Revote,Benedict Paten,Vincent Tano,Alex Tokolyi,Florence Besse,Greg Quaife-Ryan,Helen E. Cumming,Mark J. Drvodelic,Michael P. Eichenlaub,Jeannette C. TL;DR: TrawlerWeb is presented, a web-based version of the Trawler_standalone tool, to allow for the identification of enriched motifs in DNA sequences obtained from next-generation sequencing experiments in order to predict their TFBS composition.

Distinct evolutionary dynamics of horizontal gene transfer in drug resistant and virulent clones of Klebsiella pneumoniae
Kelly L. Wyres,Ryan R. Wick,Louise M. Judd,Roni Froumine,Alex Tokolyi,Claire L. Gorrie,Margaret M. C. Lam,Sebastián Duchêne,Adam Jenney,Kathryn E. Holt +9 more
TL;DR: It is shown that MDR clones are highly diverse with frequent chromosomal recombination and gene content variability that far exceeds that of the hypervirulent clones, and it is predicted that there is a much greater risk of virulence gene acquisition by MDR Kp clones than of resistance gene Acquisition by hypervirulence clones.
Journal ArticleDOI

Polo,Mirana Ramialison +39 more
TL;DR: 3D-cardiomics as mentioned in this paper is an interface for spatial transcriptome analysis and visualization that allows the easy exploration of these data in a 3D model of the mammalian heart.
