Clonal Analysis Reveals Functional and Transcriptional Heterogeneity of Self-Renewing Fetal Liver Hematopoietic Stem Cells
Takashi Ishida,Adam M. Heck,Barbara Varnum-Finney,Stacey Dozono,Cynthia Nourigat-Mckay,Katie Kraskouskas,Rachel Wellington,Olivia Waltner,Christina Root,Dana Jackson,Cole Trapnell,Shahin Rafii,Irwin D. Bernstein,Brandon Hadland +13 more
TL;DR: Patel et al. as mentioned in this paper used a serum-free culture platform designed to recapitulate the murine FL endothelial niche (FL-EC) and sorted single FL-HSC (CD45+GR1-F4/80-SCA1highEPCRhigh) into individual wells containing FL-EC.

An optimized protocol for single cell transcriptional profiling by combinatorial indexing
Beth Martin,Chengxiang Qiu,Eva Nichols,Melissa Phung,Rula Green-Gladden,Sanjay Srivatsan,Ronnie Blecher-Gonen,Brian J. Beliveau,Cole Trapnell,Junyue Cao,Jay Shendure +10 more
TL;DR: In this article, a simplified, optimized version of the three-level single cell combinatorial indexing RNA sequencing (sci-RNA-seq) protocol is presented. But this protocol suffers from variable performance on different tissues, as well as lower sensitivity than alternative methods.

Nuclear oligo hashing improves differential analysis of single-cell RNA-seq
Hyeon Jin Kim,Greg Booth,Lauren M. Saunders,Sanjay Srivatsan,José L. McFaline-Figueroa,Cole Trapnell +5 more
TL;DR: In this article , a ladder of synthetic single-stranded DNA oligos is attached to each cell that appears in its RNA-seq library to normalize transcript counts and subtract technical variability that improves differential expression analysis in scRNA-seq.
