Journal ArticleDOI
Increased methylation variation in epigenetic domains across cancer types
Kasper D. Hansen,Winston Timp,Winston Timp,Héctor Corrada Bravo,Héctor Corrada Bravo,Sarven Sabunciyan,Benjamin Langmead,Benjamin Langmead,Oliver G. McDonald,Bo Wen,Hao Wu,Yun Liu,Dinh Diep,Eirikur Briem,Kun Zhang,Rafael A. Irizarry,Rafael A. Irizarry,Andrew P. Feinberg +17 more
TL;DR: Stochastic methylation variation of the same cDMRs, distinguishing cancer from normal tissue, is shown in colon, lung, breast, thyroid and Wilms' tumors, with intermediate variation in adenomas.
Journal ArticleDOI
Recapitulation of premature ageing with iPSCs from Hutchinson–Gilford progeria syndrome
Guang-Hui Liu,Basam Z. Barkho,Sergio Ruiz,Dinh Diep,Jing Qu,Sheng Lian Yang,Athanasia D. Panopoulos,Keiichiro Suzuki,Leo Kurian,Christopher A. Walsh,James Thompson,Stéphanie Boué,Ho Lim Fung,Ignacio Sancho-Martinez,Kun Zhang,John R. Yates,Juan Carlos Izpisua Belmonte +16 more
TL;DR: The generation of induced pluripotent stem cells (iPSCs) from fibroblasts obtained from patients with HGPS provide an in vitro iPSC-based model to study the pathogenesis of human premature and physiological vascular ageing.
Journal ArticleDOI
The metabolome of induced pluripotent stem cells reveals metabolic changes occurring in somatic cell reprogramming.
Athanasia D. Panopoulos,Oscar Yanes,Sergio Ruiz,Yasuyuki S. Kida,Dinh Diep,Ralf Tautenhahn,Aída Herrerías,Erika M. Batchelder,Nongluk Plongthongkum,Margaret Lutz,W. Travis Berggren,Kun Zhang,Ronald M. Evans,Gary Siuzdak,Juan Carlos Izpisua Belmonte +14 more
TL;DR: These findings are the first to globally analyze the metabolome of iPSCs, and provide mechanistic insight into a new layer of regulation involved in inducing pluripotency, and in evaluating iPSC and ESC equivalence.
Journal ArticleDOI
Genome-wide Analysis Reveals TET- and TDG-Dependent 5-Methylcytosine Oxidation Dynamics
Li Shen,Hao Wu,Dinh Diep,Shinpei Yamaguchi,Shinpei Yamaguchi,Ana C. D’Alessio,Ana C. D’Alessio,Ho-Lim Fung,Kun Zhang,Yi Zhang +9 more
TL;DR: The genome-wide view of iterative 5mC oxidation dynamics is revealed and it is indicated that TET/TDG-dependent active DNA demethylation process occurs extensively in the mammalian genome.
Journal ArticleDOI
Identification of methylation haplotype blocks aids in deconvolution of heterogeneous tissue samples and tumor tissue-of-origin mapping from plasma DNA
TL;DR: This work focused on a systematic search and investigation of regions in the full human genome that show highly coordinated methylation and demonstrated quantitative estimation of tumor load and tissue-of-origin mapping in the circulating cell-free DNA of 59 patients with lung or colorectal cancer.
